After Admiral Kirk and his crew saved earth from a mysterious alien probe that was ripping apart the planet causing chaos and turmoil, Starfleet Command decided to honor the crew by assigning them to a new ship. Kirk was demoted to Captain as punishment for his prior actions and assigned to command his crew. In honor of Kirk's service to the Federation and the vessel he used, Starfleet re-designated a constitution-class ship the U.S.S. Enterprise, NCC-1701-A.

The Enterprise-A was the same class as the ship it replaced, but was much different internally. The equipment was also different and there were some systems malfunctions with the computers at first. An unready Enterprise-A was sent to Nimbus III when a hostage situation broke out on the planet and a Federation ambassador was involved. The ship was hyjacked by Sybok, Spock's half-brother who was seeking to find God. The Enterprise traveled the the Galactic Barrier and also faced trouble with a Klingon bird-of-prey.

Kirk's crew was sent on an important mission only months before their retirement. The Enterprise was assigned to escort the Klingon chancellor to earth to start peace negotiations. However, when renegade Starfleet officers and Klingon military conspired to keep the peace, the Enterprise was thrown in the middle of the coverup. The Enterprise learned of the conspirators plans to sabotage another peace conference and had to stop the assassins in time. The ship was heavily damaged by a prototype bird-of-prey but eventually was victorious. The Enterprise-A was then ordered back to Spacedock to be decomissioned.
