Rotor shows Sonic a small laser gun that transforms into a large weapon capable of destroying walls and barriers.  Suddenly, an alarm goes off and the two leave to investigate.

Part I:
Rotor looks at a monitor and says that something is wrong on the Floating Island.  After Sally runs into the room, Sonic and Sally board a plane for the Floating Island.  Meanwhile, Knuckles arrives in the Chaos Chamber only to find Evil Sonic.  Evil Sonic says he plans to steal the emerald.  Before Knuckles can attack, somebody that looks similar to Knuckles hits him.  The two fight until Knuckles is thrown backwards.  The portal begins to close, and the intruders leave the chamber.  Archimedes appears and says he came as soon as he knew there was trouble.  Knuckles leaves the chamber and finds Sally, Sonic, and Tails approaching him.  Knuckles describes the intruders, and Sonic says he knows how to find them.

Part II:
Sonic runs along the Cosmic Interstate (seen in issues #11, 19, and 24) as the plane follows him.  Knuckles asks Sally if Sonic knows of their past together.  Sally says that she's kept it a secret.  Back when Sally and Knuckles were young, Sally's father took her to the Floating Island.  When Sally wandered off, Knuckles stopped hiding in the bushes.  The two learned that they had a lot in common since Sally's father wants her to rule her people in the future, just as Knuckles' father wants him to be the guardian of the island in the future.  Sally could not tell anyone she met Knuckles since that would mean he broke the rules of his apprenticeship.  Sally then asks how Knuckles' quest is going, and Knuckles says that he hasn't had any luck (see the Sonic Live special).

The plane lands and Sonic explains that in this world the freedom fighters oppress the robots and Robotnik is a kind doctor.  Rotor sends a scanner to try and find Evil Sonic.  Evil Sonic and Evil Knuckles jump from the bushes and begin to attack their counterparts.

Evil Knuckles gives up and says he never should have resorted to violence.  Right now somebody is draining the Chaos Emerald of energy that maintains his island.  Knuckles is furious, saying that he must fight since he is the guardian of the Floating Island and responsible for the inhabitants.  Evil Knuckles says that Knuckles is right except for the fact that his island doesn't float.  He points at some bubbles appearing at the water's surface.  The bubbles are oxygen that escaped from the air containment field which is about to run out of energy.

Part III:
The group takes a shuttle to Atlantinopolis, the island under the water.  The air is thick, and Rotor says that if they can't power the air containment field, the air will get thicker.  Sally hears a sound and asks Nicole to find where it came from.  Nicole leads them to Robotnik, who came to this world to gather raw materials and test new weapons.  Robotnik shows off his new weapon that can split zones and dimensions.  Since this world doesn't have a war, the citizens would be unaware of Robotnik's tests.  Robotnik orders the swatbots to capture everyone and throw them outside.  Women and children go first, so Tails is the first one out in the water.  He tries to swim, hoping he has enough air.  Meanwhile, the swatbots try to throw Evil Sonic into the water. Evil Sonic says this wasn't part of the plan and destroys the swatbots.  Sally sends Rotor to save Tails as Sonic demands to know about the plan.

Sonic and Knuckles confront Robotnik, explaining that they know Evil Sonic was operating with him.  Robotnik fires his weapon, and Archimedes appears to explain that a portal to the Chaos Chamber was opened.  Knuckles and Evil Knuckles avoid the beam as they make their way toward the Chaos Emerald.  Sonic and Sally distract Robotnik, allowing Knuckles and Evil Knuckles to point the Chaos Emerald at Robotnik.  Robotnik fires his weapon and suddenly disappears.  Knuckles says that Robotnik is misplaced as Evil Knuckles finds the pieces of the emerald.  Evil Knuckles then places the six emeralds into a panel, restoring the field.

On the shuttle, Evil Knuckles explains that Robotnik is most likely back in his own world.  Rotor and Tails meet the group when the shuttle stops.  Evil Sonic wants to be untied, but Evil Knuckles says he will take care of him later.
