Brainiac had first appeared in the comics in the late 1950's and continues to plague Superman with problems. However, he didn't always appear as "sleek" as he does in Smallville as you can see in the photo below.
Brainiac has always been quite a problem throughout all of Superman's history. In the Smallville continutiy, Brainiac came down with General Zod to take over the world, destroy the human race, and reestablish Krypton on Earth. Brainiac, which stands for the "Brain InterActive Construct," is actually a machine built on Krypton. He is a key factor in the desctruction of Krypton. Although built for good purposes, Brainiac has become a diabolical machine whose only mission is to kill but Clark won't let THAT happen!

This is Clark's (Superman's) Fortress of Solitude. In the Superman Mythology, Superman goes to the Fortress of Solitude to learn more about his home, Krypton. Jor-El, his father, is deceased but he his messages in the Fortress for Superman.  In Smallville, Clark's father, Jonathan Kent, calls Clark's loft in the barn his "Fortress of Solitude" in reference to the Superman mythology.
These are the Kryptonian Stones of Power. The one at the top means the Element of Water. On the bottom left is the Element of Fire. The one in the bottom right is the Element of Air. When these stones are united they form the Kryptonian diamond-shaped crystal seen in the center.
So, going back to the beginning, how did Clark "grow" the Fortress? When Clark grabbed hold of the crystal it transported him to the arctic (the cave now acts as a portal to the Fortress). When he threw the crystal the Fortress grew. Well, think of a Kryptonian crystal as super seed. These crystals transform and grow mimicing the properties of its surrounding environment. When Clark threw the crystal into the snow and ice, the crystal took on the form of it's environment and grew rapidly.
