Part I:
Sally apologizes that the council denied Sonic's request.  Sonic is upset, saying that his plan is perfect; he would use one of Rotor's neuro-overriders and let himself be roboticized.  Rotor says that they already tried that with Sally (in Sonic the Hedgehog #29).  Sally eventually ends the argument and Sonic storms away.  Antoine suggests that somebody needs to watch Sonic, which makes Sally angry.  She knows Sonic will not be disloyal.

Sonic runs into the Great Forest and past the Knothole Jail to finally reach the new training facility.  He pushes the door open and is hit by a barbell.  Nack the Weasel sees this and laughs at him.  Nack explains that he remembers Sonic and Knuckles from when he tried to find the second half of a Chaos Emerald (in the Triple Trouble special).  He ties Sonic up, saying that he had a deal with Robotnik to bring Sonic to Robotropolis.

Part II:
Masterbot Theatre:  Robotnik welcomes the reader back and picks up the script to Sonic #39.  He says that Nack the Weasel captured Sonic and proceeded to deliver him to his doom.

Robotnik begins to gloat over Sonic's capture as Nack demands his payment.  Robotnik says he will not make his usual mistakes, such as gloating or making speeches, and orders Sonic to be placed in the roboticizer.  Nack demands his money again, and Crabmeat is not happy with Nack.  Robotnik presses a button and Crabmeat grows in size.  Crabmeat picks up Nack as Robotnik explains that the reward for capturing Sonic is that Nack will leave Robotropolis alive.  Nack is thrown out a window, leaving Robotnik to activate the roboticizer.  Soon the true Mecha-Sonic appears.

Robotnik explains that Sonic's power has increased and multiplied, in addition to being digitized. Crabmeat asks if Mecha-Sonic can be trusted with that power.  Robotnik answers by explaining that after his encounter with Princess Sally, he upgraded his roboticizer with a new feature called "brain burn-thru."  The feature assures Robotnik’s control over the robot.  Robotnik asks Mecha-Sonic to demonstrate his power, and Mecha-Sonic quickly destroys Crabmeat.  Robotnik then orders Mecha-Sonic to destroy Knothole.  Mecha-Sonic leaves, saying that the freedom fighters will perish.

Part III:
Sally uses Nicole, and Nicole identifies the robot approaching them is Sonic.  Rotor says he looks unfriendly, and Antoine is ready to have Sonic court-martialed.  Mecha-Sonic fires at the three freedom fighters, who duck for cover.  Sally has Nicole execute a program to create a series of holographic images that look like them.  Mecha-Sonic fires at one of the images, and Sally realizes that Mecha-Sonic will continue to blast the images until he finds the real freedom fighters.  Sally asks Nicole if Phase II has started.  Nicole says yes as Mecha-Sonic fires at the last image. Rotor says that they are next.  Sally asks Nicole where the freedom fighter summoned could be.

Bunnie appears and hits Mecha-Sonic.  Mecha-Sonic says that Bunnie will be taken to Robotropolis to complete her roboticization.  Bunnie says she'll have to be captured first; so Mecha-Sonic charges at her.  Bunnie extends her legs to move upwards.  Mecha-Sonic runs into a tree and tries to punch Bunnie.  Bunnie gasps and says she was just barely able to activate her shield in time.  Sally says that the gadgets Rotor added to Bunnie are working well.  Rotor asks if it will be enough to stop Mecha-Sonic.  Sally decides to activate Phase III, and Nicole activates Agent T2.

Tails says that he is ready for orders.  When Sally says that the code is red, Tails moves to the com-station.  He transmits a message as his panel displays a picture of Knuckles and the Floating Island.  Sally congratulates him, and Tails says it's great to be treated as an adult after his adventure in Downunda (in the Tails mini-series).  Sally then reminds him to wash his hands and brush his teeth.

Part IV:
Robotnik watches Mecha-Sonic fight Bunnie on a monitor while wearing torn pajamas and bunny slippers. Robotnik is mad so that he gets dressed and decides to create a remote power booster to transmit a surge through Mecha-Sonic.  A swatbot asks if those boosters are hard to build.  Robotnik says that the swatbot has all the necessary parts he needs, and he takes off the head of the swatbot.  He then activates the booster, sending a surge through Mecha-Sonic to Bunnie.  After Bunnie is electrocuted, she falls to the ground.  Sally and Rotor rush over to Bunnie, and Sally tells Rotor to take Bunnie to the infirmary.  Antoine points out that Knothole will not exist in two minutes.  Rotor realizes that Mecha-Sonic is heading for the living quarters of Knothole.  Bunnie prepares her pulse cannon and flies back into the air.  She fires at Mecha-Sonic, but the blast did not stop him.  Mecha-Sonic fires a laser at Bunnie, saying that she will pay for attacking the "ultimate fighting machine." Bunnie crashes to the ground, and Rotor runs to her.  Sally calls Sonic a traitor as Antoine shivers in fright.

Part V:
Tails explains that Mecha-Sonic is coming toward Knothole and that Knuckles is their last and best hope.  Knuckles explains that he doesn't like to get involved, but he does have a past history with Princess Sally.  Tails says that Knuckles's great-grandfather didn't say that (in the Tails mini-series), but he was still glad that Knuckles was here.  Knuckles says he has no idea what Tails is talking about, but he is ready to kick mecha-booty.  Tails says that he'll explain everything if they survive.  He then asks Knuckles to stand on a launch platform.

Knuckles is launched into the sky and hits Mecha-Sonic.  Mecha-Sonic attacks Knuckles and quickly defeats him.  Rotor catches Knuckles in a net as Sally says that they are now at the mercy of Mecha-Sonic.  Rotor says that Knothole is doomed.  Sally disagrees, saying that she has to initiate "Operation Last Resort."  Rotor is shocked and asks if Sally would really order them to do that.
