Sonic glimpsed into the mind of Ixis Naugus and discovered that he plans to find allies to overthrow King Acorn. Now that King Acorn is healed and the Robians are allowed to live in Knothole, Sonic and Tails decide to go after Naugus.

Everyone watches as Sonic packs for his trip to find Ixis Naugus. Rotor rushes in the room and shows a device found in Robotnik's laboratory. According to the blueprints, it should be able to see into the future. Sally tries to protest against Sonic using the device, but he puts it on his head and says it could help him find Naugus before he even gets there. After Sonic flips a switch, an image of Robotnik taking over Mobotropolis is displayed. Robotnik invented a device that shows what happened in the past.

Sonic begins to narrate the pictures that are displayed, beginning from the creation of Robotropolis and when his Uncle Chuck was roboticized. Sonic escaped with Princess Sally to Knothole, which had underground caves used as the base for the freedom fighters. After everyone became freedom fighters, they prevented Robotnik from roboticizing Princess Sally. Sonic even tried to help Uncle Chuck by dressing up like a robot. A mechanical weed tried to conquer the Great Forest, but it was destroyed by rain. Later, Sonic found himself in Casino Night City.

Sonic next found himself in a fight with Scratch, Grounder, and Coconuts. Then when Sonic collected a bunch of rings he went to the "Unknown Zone" and met Vertical and Horizontal. When he got back, Sonic was involved with a plan that had Rotor dressed up as Robotnik to find a bomb. Days later, Sonic saved a girl from getting roboticized. The girl was Bunnie Rabbot, who whose legs and left arm were roboticized.

Robotnik decided to attack by mutating a creature into Universalamander. Sonic became Super Sonic to save the day. Then Termite-nator appeared and tried to eat everything. Later the freedom fighters attacked a factory on Mount Mobius, and Sonic fought Rexxon and Scorpius. When a treasure map belong to Uncle Chuck was discovered, Robotnik ended up discovering that the treasure was actually Sonic's baby shoes. Robotnik's next plan was to send comic book heroes to attack Sonic. Then Robotnik created a device that made the freedom fighters shrink.

Next was a robot duplicate of Sonic, which was destroyed before it could tell Robotnik the location of Knothole. Sonic also remembers the time where he gave a needlebird to Sally as a present. The bird helped Sonic avoid a trap set by Robotnik. Later, the freedom fighters met the Nerbs and helped save their home from Robotnik's pollution. After Sonic went into an alternate reality zone, he found out that there Robotnik was hero and the freedom fighters were villains. The alternate version of Robotnik helped get Sonic home and Sonic had another fight with Coconuts.

Sonic was sent back in time and was later brought back to the present. He then met Cyril, who was one of the last eagles. Then Sonic met Larry Lynx, who was a jinx. The next person Sonic met was Knuckles the Echidna, who Robotnik tricked so he could get the Chaos Emerald. Afterwards, the freedom fighters faced the Robostorm, which was able roboticize Mobians from space.

Tails later ate an apple from the tree of wisdom and became temporarily super-intelligent. Next Robotnik attacked the freedom fighters with his Beetlebot and Magnabot. Robotnik's next attempt was trying to keep the freedom fighters in a virtual reality simulator. Sonic figured out what was going on and later faced King Gong. Afterwards, the freedom fighters put on a play where Sonic and Sally got married.

After a meteorite crashed and revealed itself as a computer named Nicole, the freedom fighters went on a quest. Next they had to face a roboticized version of Robotnik, which was defeated by many alternate realities of Sonic. Later, Sonic tried to stop a weapon that ended up making him like a ghost--unable to be seen, touched, or heard--so that the freedom fighters thought he was dead. Then came the creation of E.V.E., who "destroyed" Robotnik and left into outer space. Once Robotnik was gone, the robots went wild until Robotnik later appeared and stopped them. The next adventure occurred when an alien tried to make everyone its pets. Once the freedom fighters made it back home, they fought alternate versions of themselves.

Robotnik's next plan involved Mecha Sonic, which ended up being nothing like Sonic. Afterwards, Sonic went to the Floating Island to try and help Knuckles save the Floating Island. Then the freedom fighters found themselves facing the Weather Annihilator. Next Sonic faced Nack the Weasel, a bounty hunter who was looking for a piece of a Chaos Emerald. Later, Sonic had amnesia and was turned against his friends before later regaining his memory.

Sally was later roboticized on a temporary basis. Then Sonic thought Knuckles dealt with Robotnik, so the two began to fight. Sonic later found out that Uncle Chuck regained his free will. Next, Geoffrey St. John helped the freedom fighters destroy the Dynamac-3000. Sonic was later attacked by Muttski and was saved by Mobie the Cavebear before Muttski regained his mind. Later, Robotnik attacked with his new robots called combots. Afterwards, Sonic collected his billionth ring and learned more about the rings. When it looked like another reality was going to take over, the freedom fighters teamed up with Robotnik and found out that King Acorn was in the Zone of Silence.

An earthquake later hit Robotropolis, and Sonic somehow lost his powers. Later, Robotnik made Sonic become Mecha-Sonic. When Sonic was restored, he was accused of treason. After Sonic cleared his name, the freedom fighters rescued King Acorn. Next, Robotnik created the Death Egg where Sonic and Robotnik fought each other in battle suits. While Robotnik recovered, Sonic used a dream device to enter King Acorn's mind to let him know that he was out of the Zone of Silence. Next, alternate versions of Sonic and Knuckles appeared, ready to fight. Afterwards, the freedom fighters traveled to the jungle to stop Robotnik's Ecodestroyer.

Robotnik's major plan was now in action, and it looked like Sonic murdered Princess Sally. Sonic got help from Dulcy to clear his name and then fought against Robotnik in the final battle. Even though that Robotnik was gone, Sonic still had to face more alternate reality zones, Ixis Naugus, and hidden surprises like Monkey Khan. Thanks to the aid of Knuckles and Tails, Mammoth Mogul was defeated, and King Acorn was restored.

The device on Sonic's head begins to spark. Sonic quickly removes the device and throws it out of a window. The device explodes, and Sonic zips up his duffle bag. Sonic begins to walk away and he soon stops to apologize to his parents for avoiding them. Sonic gives them a hug and says he needs them now more than ever. Sally approaches Sonic, and the two walk alone. Sonic tells Sally that she is his best friend. After Sally agrees, she asks when she will see Sonic again and what she will do in the meantime. Sonic quickly picks Sally some flowers and gives them to her. He tells her to spend time with her father and not to change while he's gone. Sally gives Sonic a kiss on his head.

Sonic approaches his bi-plane, which has been renamed "Winged Victory" by the Mobotropolis Council. Sonic and Tails board the plane and say goodbye. Rotor asks Sally who will take Sonic's place on the council. Sally replies that they can manage.
