As the freedom fighters try and clean up Mobotropolis, an aircraft appears. To Sally's surprise, it is Sir Knuckles (Knuckles was knighted in the Battle Royal special). Knuckles introduces his friend, Julie-Su, to the freedom fighters. Julie-Su and Knuckles then recall that they met while they were fighting against each other and Knuckles discovered he was fighting a girl (in Knuckles the Echidna #4). Sally tells Knuckles that she thought that his efforts to obtain the Sword of Acorn was in vain when it appeared that her father recovered (in Sonic the Hedgehog #47). However, it was discovered that it was a robot and not Sally's father. Sally then tried to use the sword to cure her father, but it did not work. Rotor examined the sword and soon determined that it was a fake. Since Sally must supervise the work on Mobotropolis, she tells Knuckles she hopes that he can continue his quest to find the sword. Knuckles apologizes and explains that he cannot since he found the location of his birthplace, Echidnaopolis (Knuckles #4). When Sally previously called Knuckles, he figured the trip would help him think since he just discovered his mother. Sally tells Knuckles he has something in common with somebody and asks Antoine to escort Knuckles to Sonic.

Knuckles and Antoine approach Sonic, who tries to thank Knuckles for his help (in the End Game saga). Knuckles tells Sonic that everything is fine. Suddenly a voice calls out for Maurice, and Sonic cringes. Jules approaches Sonic, and Knuckles realizes that Jules was calling for Sonic. Antoine laughs, thrilled that Sonic's true name has been revealed and jokes that Sonic's middle name is something like Wentworth. Jules explains that Maurice is Sonic's middle name. Before Jules can say Sonic's first name, Sonic yells and says his name is Sonic. Antoine runs off to tell the other freedom fighters, so Sonic runs after him. Knuckles tells Jules that he has problems with his parents, too. Jules tells Knuckles that every relationship has problems, but only the good relationships overcome them.

Part 1:
Sonic and Sally stand on a cliff overlooking Robotnik's laboratory. As Sonic helps Sally walk down the cliff, Sally voices her fears over running her father's kingdom. She must also deal with the roboticized citizens wanting to form their own colony, the zones that appear, and how her father will be restored. Sally throws her arms around Sonic, and a voice says that they are closer to helping the king now. Geoffrey St. John appears and, as he kisses Sally's hand, explains that Doctor Quack, Rotor, and Sir Charles (Uncle Chuck) are sending a probe to investigate the Zone of Silence. Sonic asks if that is a good idea. An explosion occurs at the laboratory, sending everyone to the ground.

Part 2:
Inside of the lab, Uncle Chuck, Doctor Quack, and Rotor are unconscious on the ground. Three figures appear from the smoke. Sonic again asks Geoffrey if it was such a good idea to launch a probe. Sally asks who the figures are, and one figure replies that he is surprised that Princess Sally forgot Ixis Naugus, a sorcerer. Sonic begins to talk to Ixis, but Ixis shoots an emerald colored bolt at Sonic. As Sonic stands to his feet, he says that anybody who is friends with Warlord Kodos is not a friend of Sonic. Ixis prepares to shoot a bolt at Sally, so Sonic picks her up. Kodos stands in front of Sonic, ready for a challenge. Geoffrey shoots arrows at Kodos, but he misses. Suddenly, Uma Arachnis appears and knocks Geoffrey unconscious. Uncle Chuck, Rotor, and Doctor Quack are now conscious, so they pick up Geoffrey and escape with Sonic and Sally. Ixis knows that they are going to King Acorn to learn the truth, so Ixis says they must be there to insure that King Acorn only tells them the truth.

Part 3:
Everyone surrounds King Acorn's bed, and Sally asks how Ixis is able to turn things into crystal with a wand. Sonic also asks why Ixis, Uma, and Kodos aren't crystal like the king. King Acorn is surprised to hear Ixis' name again, and Sonic says the king will hear it more as long as Ixis says he's the ruler of Mobotropolis. King Acorn says that Ixis is the rightful leader. Everyone is shocked, and Doctor Quack assumes that King Acorn is temporarily unable to reason. King Acorn says that he is fine and then explains that his turning to crystal because of the environment is only partially true. When King Acorn was first sent into the Zone of Silence, a place where vibration and sound cease, he was almost swallowed by a black hole. Ixis Naugus came to the king's rescue and informed King Acorn that he could prevent the madness of the zone using his dark magicks and the natural resources of the zone. King Acorn agreed and gained the ability to change from flesh and blood to crystal in exchange for serving Ixis as a knight. Once King Acorn left the zone, he lost his ability. King Acorn is exhausted, and everyone realizes that Ixis is now the king. Sally says that she is the acting ruler and declares that Ixis must leave.

Part 4:
One of the walls is blasted, and Sonic realizes that Ixis is behind it. Sonic tells the guards not to move, but he is too late and the guards charge forward. Kodos soon appears, ready for a new challenge. Sonic faces Kodos as Uma tries to attack the king. Geoffrey readies himself to shoot at Uma, but he realizes that his bow is missing. Sally has the bow and uses it to shoot the canopy of the bed, which falls on Uma. Ixis is tired of the fighting and turns Kodos and Uma into crystal. Geoffrey uses his bow and Sally uses a gun to shoot at Kodos and Uma, but it does not work. Sonic calls a time out and confronts Ixis. Ixis demands Sonic to be silent, and Sonic asks if Ixis is going to turn him into crystal. Ixis points his wand at Sonic, turning Sonic's hands and feet into crystal. Sonic says Ixis' wand affects inanimate objects. Moving quickly, Sonic smashes the wand into the ground. Uma and Kodos are lifeless, unable to move without the wand. Ixis disappears, and Sonic knows that he will return.
