Scorpius. Many would say that a show such as this can only be as good as its villain, and whilst I think that with quality characters like Crichton and Aeryn it would still have been fantastic, in the case of Scorpius, this may have been true. Farscape was amazing, but Scorpius, played by Wayne Pygram, was better. Originally scheduled to only take part in a couple of episodes (those around his introduction at the Gammak base in Nerve), Scorpius was so successful that he was kept as a permanent cast member, surviving right through to the show's end in Bad Timing.

Its important to consider if Scorpius is actually evil or not. He is a "bad guy", but when you see episodes such as Incubator you realise that he isn't driven by crazy ambitions to take over the galaxy and kill as many as possible, but merely to take revenge over those who tortured him as a youth, and who caused such pain on the rest of the Uncharted Territories - the Scarrens. To do this, he has one weapon in mind, wormholes. This means that the arrival of Crichton and the wormhole knowledge embedded in his brain is of great importance to Scorpius, and he decides to spend considerable time and resources pursuing Crichton across the Uncharted Territories.
His only weakness whilst he pursues Crichton is the heat. He is a Scarren-Sebacean half breed after his mother was raped by a Scarren, and this means his Scarren side loves the heat, whilst his Sebacean side would enter heat delirium if exposed to too much of it. To counter this, he wears a specially designed suit, all black, with cooling rods inserted directly into his brain. The surgery for this was executed by the Diagnosan the crew meet in Die Me Dichotomy. The rods themselves are a cool blue at first, but swiftly turn red as they heat up, particularly if the user gets angry and overheats. This weakness is particularly apparent in the episode A Not So Simple Plan.

Scorpius does however implement a clever tactic to bring in Crichton's wormhole knowledge, placing a neural clone of himself in a sophisticated neural chip inside Crichton's head. This keeps Crichton safe until the end of Season 2 when it finally puts Crichton in a position to be caught by Scorpius. Scorpius leaves with the chip and begins work on the wormhole technology. His progress is slow however, and he is eventually forced to make another deal with Crichton. Aboard Scorpius's command carrier, Crichton and he work together on the technology, but things end in disaster when Crais together with Crichton sabotage the carrier.

The resulting chaos allows Commandant Grayza, a high ranking Peacekeeper official to take over Scorpius's command, having stated that the wormhole project was going nowhere. Scorpius is converted into a slave, and kept alive only by secret alies (such as Braca), until he manages to escape early in Season 4. Things become complicated here as he meets up with Aeryn, and using the same technology he himself implements to counter heat overload, he helps Aeryn through heat delirium, and uses this to gain asylum aboard Moya, where he can both protect Crichton and keep an eye on him. Of course, at first, he isn't trusted at all, but he begins to prove his worth, and demonstrates that there is no cell on Moya that could hold him anyway.

As he gains a little trust from the crew, he aids Crichton's struggle against the Scarrens, providing mental toughening in Mental As Anything, and later allying himself complete with Crichton to infiltrate Katratzi. For this he made a deal, Aeryn's life for wormhole knowledge. He aids the rescue of the woman Crichton loves, but at the same time gets captured on Katratzi himself. Only a clever trick with his neural clone in Crichton's head manages to pursuade Crichton to come back for him. Once he has escaped though, things take a major up turn. He witnesses the destruction of the vital flowers on Katratzi, and with Braca's help is able to retake command of his Command Carrier.

In a "happy ending" type way, he not only has this measure of revenge over the Scarrens, and his command back at the end of La Bomba, but also a new love interest, Sikozu, who goes with Scorpius to his new command. A happy ending for possibly the most impressive character in Farscape.
