Guru Emu and Wombat Stu are held prisoner in cages above the ground.  Down below are the rest of the Downunda freedom fighters, Sonic, and Tails.  Sonic gives the signal and everyone fights the pack of duckbill platypuses that surround them.  Once they are defeated, Walt gives Sonic a boost, and he frees Guru and Stu from their cages.  The Downunda freedom fighters take turns telling Sonic and Tails what had recently happened.  After the defeat of Crocbot's Combots, the freedom fighters tried to remove the prison camp and return it to its original state.  Then one day, Duck "Bill" Platypus left the group and later came back with a pack of duckbills.  The duckbills ruined the freedom fighters' project, and Walt cancelled the project after volunteers began to quit.  Later the freedom fighters got a letter from Bill for negotiations.  Guru and Stu left and were soon ambushed by the duckbills.  Before Barby and Walt could go to help, Sonic and Tails arrived in the area.  Sonic explains that he and Tails were asked by the Mobotropolis Postwar Council to see if the Downunda freedom fighters needed any help.  With the story finished, Sonic is ready for action and tells everyone to follow him.  Walt becomes angry and says he is the leader in Downunda.

The Downunda freedom fighters and Sonic stand on a raft while Tails flies to the side.  Sonic and Walt begin to argue but are interrupted by Barby saying that she heard something.  Duckbills appear riding on alligators and everyone manages to push the duckbills to the side.  Tails uses his tails to propel the raft forward as Sonic creates a wave to keep the crocodiles from approaching them.  Soon they find Bill's hideout and approach a small hut.  Bill appears to be talking to himself and collapses when everyone walks into the room.  Sonic sees a trap door and opens it only to find Crocbot.  Crocbot explains that he had implanted a mind control diode behind Bill's ear.  When Bill found Crocbot's remains, the chip activated, and he ran away from the freedom fighters.  After finding a power source for Crocbot, Bill created an army of duckbills and was preparing to find parts of Combots to rebuild Crocbot.  Crocbot explains that it doesn't matter that his plan failed since the Bunyip would arrive.  Sonic unplugs Crocbot and explains that he is following King Acorn's orders to disconnect and take any hostile devices.  Sonic and Tails then leave on their plane with Crocbot tied to the back of the plane.  Walt is concerned that Crocbot mentioned the Bunyip, a creature from Aborigine myths.  Meanwhile, Sonic tells Tails that Walt was jealous since Barby was hitting on Tails.  Tails is hopeful and says that he would like to see Barby again.

Sonic and Tails fly into a storm, and a device created by Uncle Chuck detects that Ixis Naugus is everywhere.  As Sonic flies the plane, he figures that there must be interference from the weather.  Ixis looks like a cloud and uses his powers to send the bi-plane to the sea below.  Sonic manages to maneuver the plane so that they rise into the sky.  The bi-plane goes through the cloud and suddenly the skies are clear.  Sonic knows that more adventures await them.

Geoffrey St. John and Lieutenant Fleming run away as one of Robotnik's traps deactivates.  Fleming says that he is getting too old for the work since he has been a part of the secret service since Geoffrey's father headed the group.

King Acorn decides that since Fleming retired, Geoffrey should find new agents.  Later Geoffrey looks over some paperwork stating that he needed to find five agents able to work in new territories.  After putting the papers down, Geoffrey heads off to the Floating Island and tracks down a chameleon.  Geoffrey and the chameleon head towards Downunda and find Wombat Stu.  Stu hears a noise and investigates the sound.  Geoffrey appears and asks Stu to join the secret service.  Since nothing has happened since Crocbot was defeated (in the main story), Stu decides to join.

Once the group arrives in Mobotropolis, Geoffrey tells them to rest, and he finds Hershey working on plans to help rebuild the city.  Geoffrey hands her a disk and tells Hershey to meet him at the armory the next morning.  Leaving Hershey, Geoffrey opens a door and says that after a night's sleep the last person to select will hit him like a bomb.
