Part I:
Sonic comes back from his patrol only to find an empty security station.  As he tries to figure out what's going on, a figure sneaks behind him and puts a mask on him.  Sonic turns around and sees a sick Rotor.  Rotor has Sonic help him into the lab where all of the freedom fighters are sick.  Rotor says they ordered takeout from a new fast food restaurant called McRobos.  Sonic asks why they didn't eat his chili dogs, and Rotor says that they were tired of them.  Rotor continues by saying that Robotnik created micro robot germs and put them into the deep-fried potatoes.  Now the freedom fighters have the French Frirus.  Rotor falls to the ground, and Sonic realizes that he has to solve the problem at a microscopic level.  Sonic digs through the storage closet until he finds the reduce/enlarge component from a portable roboticizer (taken from Sonic the Hedgehog #3 and used in Sonic #4).  In order to shrink as small as possible, Sonic plugs the device into Rotor's amplifier, throws the switch, and begins to shrink.

Part II:
Sonic is shocked as he stares at an ivory pillar.  He realizes that the ivory pillar is one of Rotor's tusks and runs inside Rotor's mouth.  Once inside, Sonic sees a crossroad that points the direction of or each system.  A voice says that the germs can't be fought.  Sonic turns around to find Rotor's Auntie Bodies.  Sonic tells Auntie Bodies that she can't give up, but she says that the French Frirus is too much for her.  Auntie Bodies continues to say that the Auntie Bodies inside the other freedom fighters also agree that it is hopeless.  Sonic says he's not giving up and heads off to Rotor's vital organs.  Soon Sonic finds sores along the membrane walls.  Some of the sores explode, and one introduces them as the French Foreign Lesions.  Sonic uses his sonic spin to slice the lesions, thinking that he has destroyed the French Frirus.  Suddenly Sonic is knocked over, and a voice says that Sonic destroyed his bodyguards and must now face him.

Part III:
Paris-site says Sonic's next lesson will be fatal.  Sonic gets ready to fight, but Paris-site calls his henchman, Fever, to fight Sonic.  Sonic uses his figure eight move to dodge Fever's fire and punches Fever.  Sonic yells as he holds his burned hand.  Paris-site gets ready to finish Sonic with his "microbe" bar when Auntie Bodies shows up with a renewed will to fight and grabs the bar.  She hits Paris-site in the head and Sonic spins around Fever, creating a vacuum and depriving him of oxygen.  Auntie Bodies says she will call the other Auntie Bodies to make sure they take care of the virus.  The freedom fighters start to feel better as their Auntie Bodies destroy Paris-site.  Auntie Bodies tells Sonic to leave since Rotor is starting to recover.  Sonic says goodbye and runs out of Rotor's mouth.  Realizing he's too small to reach the enlarger switch, Sonic jumps inside of Rotor's nose.  Rotor sneezes, and Sonic flies toward the switch.  Sonic returns to his normal size and gives the freedom fighters some chicken soup.

A cloaked figure watches Knuckles and the Chaotix on a series of monitors.  He says that Archimedes has captured the Chaotix and sent Knuckles on a wild goose chase.  The figure debates over whether to help Knuckles.  Giving Knuckles knowledge might prevent him from obtaining wisdom.  He decides that Knuckles must walk his own path.

The freedom fighters begin playing a game of hockey when suddenly the puck falls into a robot's hands.  Snively appears and says he saw their game on a video monitor.  In order to get a break from Robotnik, Snively asks to play with his swatbot teammates.  Sonic demands to know if it's a trick, and Snively swears that there are no tricks.  Meanwhile, Robotnik ponders what to do about Sonic and sees Sonic and Snively playing on a monitor.  Robotnik uses a microphone to speak to the players and make the game a contest.  If Sonic's team wins, the freedom fighters will gain their freedom and peace that they desire.  If Robotnik's team wins, the freedom fighters must be roboticized.  If there is a tie, the game goes into sudden death overtime.  Sonic asks Snively if there will be any tricks.  Snively says that he will not trick Sonic and that he actually wants Sonic to win.  The game begins, and a swatbot beats Sonic in the face-off.  The swatbot pushes his way past the freedom fighters and heads toward the goal.  Sonic manages to steal the puck and score a goal.  Robotnik, upset with losing the bet, says that he will just let them leave to fight another day.
