There are several ways to fix the berry glitch. Here I have a couple listed :
  1. Load Jirachi from the Colleseum Bonus Disc.
  2. Connect with FR LG
  3. Get shiny Zigzagoon from EB games or Gamestop Expired
  4. Link up with Emerald version.
  5. Link up with Colleseum
I know there are more but this is all I could remember off of the top of my head.
