> A new Legion of Substitue-Heroes is formed by Cosmic Boy, Night Girl, Duo Damsel, Bouncing Boy and several members of the Legion Academy after disabling a secretive Dominion base on Kathoon.
> Laurel Kent, a student at the Legion Academy who was believed to be a descendent of Superman, reveals herself to be a Manhunter android with a mission to kill an immortal offshoot race of humanity that was exposed by the Guardians of the Galaxy in the 20th century. After discovering that her mission has failed, she self-destructs.
> Rond Vidar returns from his seeming death due to his secret possession of Darkstar armor.
> the White Witch resigns due to her disgust with the Legion's disregard for Jaxon Rugarth's life.
> The Legion travels to the end of time to confront the Time Trapper and exact revenge for the death of Superboy. Having transformed the comatose body of Jaxon Rugarth back into the Infinite Man, they release him to attack the Time Trapper. As the two incredibly powerful beings battle, they are both lost in time and seemingly destroyed.
> Glorith murders the entire population of Daxam.
> Valor, Laurel Gand, Brainiac 5, Duo Damsel and Rond Vidar conspire to avenge the murdered people of Daxam and travel to Glorith's homeworld of Baaldur. Once there, Glorith seemingly murders one of Duo Damsel's bodies, critically wounds Valor and is close to completely defeating the heroes before over-hearing Saturn Girl's thoughts of how Ultra Boy learned of her secret manipulation of the events leading to the formation of the Legion and caused her confrontation with Mordru which reduced her powers greatly and prevented her from conquering the entire Universe. In her distraction, Laurel Gand attacks her and beats her severaly, forcing her to retreat into the time stream. Brainiac 5 gives his force-field belt to the surviving body of Duo Damsel, which secretly infuses her with the ability to mentally create force fields.
> Valor resigns due to serious injuries. Shadow Lass resigns to tend to him and help him with seeking treatment for his condition.
> Brainiac 5 resigns after he is acquitted of causing the death of Jaxon Rugarth.
> Shadow Lass marries the critically wounded Valor.
> The Emerald Empress escapes prison and begins a mission to find the secret of immortality.
> Quislet is forced to return to his own dimension after the Emerald Empress destroys his ship.
> Sensor Girl removes the Emerald Eye's senses due to the Emerald Empress' pleas to be freed from the Eye's thrall. Without the power of the Eye to sustain her, and to Sensor Girl's complete surprise, the Empress ages instantly and turns to dust.
> THE MAGIC WARS <The mages of Zerox, the Sorceror's World, send a warning to the Legion that science is failing and magic will prevail. Shortly thereafter, technology throughout the universe ceases to function and creatures of myth and magic begin appearing and causing havoc. The Legionaires are able to temporarily restore the use of technology and science to Earth with the aid of sorceress allies and journey to Zerox to try to restore scientific order to the universe as well. Arriving at Zerox, the Legionnaires discover the planet has been encased in a gigantic prison with a lock that requires a human sacrifice to be opened. Magnetic Kid sacrifices himself to free the planet and an enormous mystical creature called the Archmage emerges. The creature had been imprisoned within Zerox's core eons before and had escaped due to a disruption in magical energies throughout the universe. The Legion discovers the inhabitants of Sorceror's World leaving the planet through a portal, but the White Witch stays behind to help them. She tries to prevent the Archmage from destroying Zerox but ceases her efforts to stop him with guidance from Saturn Girl, Tellus and Blok, who have been in communication with the planet itself and learned that the world wants to be destroyed. After destroying the planet, the Archmage prepares to set out and cause untold chaos throughout the galaxy but discovers that his own existence was tied to the planet, and by destroying the planet he has destroyed himself. He then fades into nonexistence. The Legion stands battered but triumphant. Seeing the destruction left behind the Magic Wars, they rededicate themselves to their heroic ideals and vow to do what needs to be done to make the universe right again, as long as the Legion exists.

> Nightwind, Impulse, Atmos, Karate Kid II, Crystal Kid, Echo, Reflecto, Fire Lad, Chlorophyll Kid, Infectious Lass, Porcupine Pete, Visi-Lad, Color Kid, Stone Boy, Storm Boy and Calamity King join the Legion at various times before it is disbanded.
> Earthgov becomes involved with the Dominators and eventually becomes secretly controlled by them.
> Chameleon Boy resigns to become the chairman of Brande Industries.
> Saturn Girl resigns and joins Lightning Lad in running a farming business on Winath. They are joined by Lightning Lass and a reformed Lightning Lord. The Validus plague breaks out on Winath.
> The Legion Academy is shut down and the United Planets Militia Academy is opened.
> Earth secedes from the United Planets
> Sensor Girl resigns and returns to Orando as its Queen.
> Phantom Girl seemingly dies in a space-ship explosion. Ultra Boy resigns and returns to Rimbor.
> Cosmic Boy marries Night Girl.
> A war ignites between Braal and Imsk. Cosmic Boy is drafted by Braal and Shrinking Violet joins the Imskian army. During the war, Cosmic Boy loses his magnetic abilities and Violet loses an eye.
> Wildfire sacrifices himself to stabilize the sun after the explosion of a bomb, planted by Dr Regulus, causes its energies to fluctuate wildly. Regulus dies in the explosion and Timber Wolf is bombarded with radiation which eventually causes him to mutate into a large beast who will be known as Furball.
> Several Legionnaires resign due to Earthgov pressure throughout the Five Year Gap. Many of them enter an underground Earthgov resistance faction. The Legion is formally disbanded by Earthgov with just a handful of members including Polar Boy and Colossal Boy.
> Mordru regains his mystical powers and takes the White Witch as his first wife.
> Sun Boy sells out and becomes a spokesperson for Earthgov.
> Laurel Gand and Rond Vidar become involved and give birth to a daughter.
> Dawnstar becomes possessed by a disembodied entity known as Bounty and loses her wings.
> Rond Vidar and journeys to Tharn to free the White Witch from Mordru, but is captured and tortured.

> Reep Daggle (Chameleon Boy) relinquishes control of Brande Industries to Marla Latham in order to reform the Legion of Super-Heroes for a galaxy that desperately needs them. He begins by recruiting the "soul of the Legion" Rokk Krinn (Cosmic Boy).
