Heero asks Quatre to send Wing ZERO to another meeting point in space, more dangerous but also faster for him to pick it up. After Heero has retrieved his Gundam, he encounters Wufei in orbit around the Earth, who now is confused about his motives for fighting and the concept of justice. After an argument and battle between Heero and Wufei where the former criticizes Wufei and his reasons for still fighting, the Wing ZERO pilot "gives up", asking Wufei how many more he has to kill before he can stop, and then plunges into the ocean far below. The stunned Wufei can only watch as his former friend takes the dive.

Meanwhile, Mariemaia has turned her headquarters into an underground base, in the belief that they will be out of reach for any attack that way. Noin and Miliardo fight a hopeless battle, severely outnumbered by the enemy mobile suits. Just when things look thier darkest, they receive backup in the form of Duo, Quatre, and Trowa. Each Gundam makes a dramatic appearance, to show off their new design, no doubt, before the battle continues, and the reinforcements cuts down the enemy forces significantly. It is not enough, however, as they still are outnumbered by a great margin. It's not long before they run out of ammunition, and see self destructing as their only way of winning the battle. All agree to go at once, but before they have the time to press those buttons, Heero makes his dramatic appearance to save the day by attacking the now underground command central.

Dekim Barton is puzzled by this new strategy of the Gundam pilots, and comments that he has Relena hostage in the base that Heero is attacking. Heero explains that he could live without Relena if she was dead anyway, so there was no point in holding back. Dekim thus realizes exactly how "sane" these Gundam pilots are and that his hostage is useless.

The base is eventually destroyed by Heero's Gundam and Heero enters the building to find Relena. At this moment, Lady Une appears, protecting Relena and Mariemaia. She explains that even if the young girl was wrong, people should still forgive her for her mistakes. Lady Une also exposes the man behind the whole operation, and points out that Mariemaia had only been used to suit his motives. Dekim, realizing he is about to lose, tries to shoot Relena, but Mariemaia, who now has figured it all out, protects the Peacecraft princess by taking the bullet herself. Shortly after, Dekim Barton is dead, shot by one of his own underlings. Heero appears at the scene, firing an empty gun intended to kill Mariemaia. After a symbolic execution of Mariemaia to signal the completion of his mission, he comments that he doesn't have to kill anyone anymore. After that, he collapses on the floor and Relena cradles him in her lap, commenting that it's all over.

Sometime after this, the three other Gundam pilots gather to finally destroy their Gundams. In a clearing in the woods, the Gundams Deathscythe, Heavyarms, and Sandrock are destroyed, and the boys can return to their lives. Duo returns to Hilde and their salvage business, Trowa to Catherine and the circus, and Quatre in space with the Maganacs using his wealth to rebuild the space colonies. Wufei, after having destroyed Altron, got an offer to join Sally as a Preventer, and he agrees. Lady Une and Mariemaia are seen visiting Treize Khushrenada's grave and Miliardo and Noin have finally snuck off to space as a couple. The final scene is of Heero watching over Relena, who resumed her responsibilities as a diplomat, at a public gathering somewhere. Heero is dressed casually(no more green tank top and tight spandex shorts for the Perfect Soldier), then disappearing into the crowd like a shadow of the past.
