An immortal alien scientist named Primecrom becomes jealous of the Transformers and their powerful planet Cybertron. He constructs Unicrom, a massive Transformer the size of our moon, and orders him to subjgate Cybertron for himself. Unicrom rebels, fleeing his creator and devouring various planets as he travels though interstellar space at lightspeed. But driven by his programming, Unicrom telepathically probes the Transformers on Earth. He becomes horrified when he finds the Autobot Matrix of Leadership, an energy matrix that, used properly, could anniliate him. He begins forming a plan to use agents to aquire or destroy the Matrix.
2005 A.D.
The Decepticons leave for Cybertron, allowing a short time of peace on Earth. The Autobots build Autobot City, planning on using it as a base and a gigantic Transformer warrior, Metroplex. After the city is built, a team of Autobots and Spike (the human) go to use the Cybertronian moons as stepping stone to attack the Decepticons.
Unicrom gets closer to Cybertron.
Megatron learns of the Autobot's plan and hijacks an Autobot ship going to Earth. Several Autobots die in the hijacking. Seconds before the ship lands, Hot Rod discovers the Decepticons and fires upon them, giving the other Autobots warning and time to transform Autobot City into Defense Mode. But caught by surprise, many Autobots are killed. A message is sent to Optimus Prime on Cybertron, but even at superluminal speed a starship will take 12+ hours to reach Earth. Prime arrives with reinforcements, and fights Megatron. The Decepticons retreat, taking their dead and wounded with them.
During the battle Optimus Prime is damaged beyond repair, and dies, passing the Autobot Matrix of Leadership to Ultra Magnus. The Matrix does not accept him but he carries it nonetheless.
Megatron and other damaged Decepticons are set adift in interstellar space, after Starscream betrays them and siezes command. When the drifting Decepticons met Unicrom they make a deal with him: new, more powerful bodies in exchange for destroying the Autobot Matrix. The deal is made, but instead simply giving the Decepticons new bodies, Unicrom gives them new identities as well. Megatron, now Galvatron, returns to command of the Decepticons and destroyes Starscream's body, freeing his immortal spark to wonder space for eternity (Starscream unknowningly finds his way to pre-historic Earth 300 years later and possesses the Predacon Waspinator during the Beast Wars). Galvatron attacks the Autobots on Earth.
Unicrom arrives and orbits Cybertron, eating one of the moons.
Galvatron learns that Unicrom controls all of his creations via a subspace link to a pain circuit. The Autobots flee Autobot City in two ships. During the following battle one ship with the Dinobots, Hot Rod, and others, crashes on a planet, while the other ship self destructs in order to fool Galvatron into thinking that Ultra Magnus, among others, is dead and the Matrix destroyed. In reality, the bridge of the ship lands on a junk planet.
Hot Rod, who was aboard the ship which first crashed, awakes to a world where biological life-forms are imitated by robots. After resueing a fellow Autobot, the two are captured by Sharkicons. The masters of the planet are five faced cyborgs who delight in sentencing the Autobots to death. Hot Rod and the other Autobot are rescued by the Dinobots and steal an alien ship in order to search for the others.
On the junk planet Ultra Magnus and the rest are ambushed by Decepticons and alien Transformers alike. Ultra Magnus is shattered and the Matrix is taken. Hot Rod and the other Autobots arrive on the junk planet and befriend the Junkion Autobots on the planet (remember those Autobots who left Cybertron and went to the Junk planet before the Transformers every went to Earth, that's about 4 million years ago). Together they reactivate Ultra Magnus and set out to Cybertron to deal with Unicrom.
In Cybertron orbit, Galvatron tries to throw off Unicron's yoke. In response, Unicrom transformes from Planet to Battle Mode (a gigantic transformer) and attacks Cybertron. Shockwave assembles the Decepticons on Cybertron to attack Unicron. Many die in the following battle. Hot Rod and the Autobots arrive, piloting a damaged starship into Unicron's head, blinding one eye but doing little overall damage. Inside Unicrom Hot Rod fights Galvatron for the Matrix. Galvatron is free of Unicron's control but left to be driven mad by his memories of being Megatron. Hot Rod manages to get the Matrix from Galvatron and when it accepts him, he becomes Rodimus Prime. Rodimus hurls Galvatron out of Unicron's head and unleashes the Matrix energy which divides again and again, destroying Unicron wherever it touches. Rodimus collects the energy and leads the Autobots out of Unicron just as the damage done reaches overload, causing Unicron to explode from the inside, leaving only his head intact. The Decepticons flee Cybertron and the planet falls into the hands of the Autobots lead by Rodimus Prime.
Everything from then on (which is everything after the movie) is crap and the Transformers go down hill.
