Shockwave discovered that someone had been stealing energon cubes from his supplies at regular intervals. He set up a trap, and was amazed to discover it was female Autobots lead by Aleeta One! Shockwave sent a subspace message to Megatron on Earth, and Megatron sent a message to Optimus Prime, gloating over the fact that he was about to terminate Prime's mate. Optimus remembered that he had tried to get Aleeta One (or Elita One) to come with him on the Ark, but she had refused, and the ship had taken off without her. Prime drove to the Decepticon spacebridge and overcame the guards, teleporting to Cybertron.
Meanwhile, the female Autobots were shown to be Firestar, Moonracer, Chromia, Aleeta One, and two unnamed. After escaping from Shockwave, the female Autobots and Optimus Prime return to their poorly hidden underground base on Cybertron. Aleeta One, who still planned guerrilla tactics, had a mentor, Alpha Trion, who continually reminded her never to use her "special power". Aleeta One went topside to go look for a new base site. Megatron sent Starscream and other Decepticons to Cybertron to assist Shockwave in hunting down Optimus and the female Autobots. Starscream discovered the entrance and had Rumble, another Decepticon, make quakes to collapse the underground rooms. Moonracer was forced to use energon cubes to explode a blocked tunnel. Then Aleeta and Optimus met, only to be captured by Starscream.
Starscream had Optimus tied up and was about to drop him into a vat of acid, when Aleeta One used her "special power": a timestop. Unaffected by her own ability, Aleeta rescued Optimus and carried him outside until the timestop wore off and she collapsed. She told Prime that her special power used up ALL her energy, killing her for the one time activation. Aleeta One had Optimus Prime take her to Alpha Trion, her mysterious mentor.
Meanwhile, the timestop wore off in the building and Starscream thought Prime dead and Aleeta escaped.
At Alpha Trion's secret lab, Alpha had Optimus take his power converter out to do a special energon transfusion, since Optimus and Aleeta had the same energon signature. Astonished, Prime said "But only my creator would know that!" to which Alpha Trin agreed while still healing Aleeta. The other Female Autobots and those Autobots which had arrived to assist Optimus, met on the surface of Cybertron and talked about old times. Then Starscream and Shockwave with other Decepticons and a battle broke out. Prime arrived with the healed Aleeta and together were able to beat off the Decepticons. Aleeta and the Autobots on Cybertron were able to make a new, high-tech base else where on Cybertron. Optimus offered to take Aleeta and the female Autobots back to Earth but she once again refused, saying that she would continue the fight on Cybertron.
Aleeta and her guerrillas were never heard from again.
The Autobots free a planet from the Decepticons. The planet has a strange transformation pool, which allows intelligences to reform themselves. The natives use the pool to become merpeople (that's the same as mermaids) to escape the city, which is ruled by an old Quintison Decepticons robot.
Vector Sigma (the super computer that programs Transformers) creates the Stunticons and Aerobtos, but destroyed in the process. Alpha Trion gives the Key to the Plasma forge (the place were the first Quintison robots were made) to Optimus Prime.
Over the next 20 years, humans help Autobots and Decepticons alike, sometimes with disasterous results. The most important human is Spike, who does extensive research into Transformer technology. Spike marries Carlie, another friend of the Autobots. Because of technology supplied by the Autobots, humans gain the technology to advance beyond the Solar System.
Autobots and Decepticons who had left learn of the battle fought by Optimus Prime and Megatron and rejoin their companions in battle, some disguised as Earth vehicles, others not. Spike and Carlie have a son named Daniel.
Autobots discover the "cassette" technology that the Decepticons found long ago, and give Blaster (the Autobot stereo, don't laugh he's cool) some cassette Autobots of his own.
