Story: Colonel Jack O'Neill retired from the military a year ago. Prior to retirement, he led an expedition through the stargate, an ancient portal which allows instantanous travel to other galaxies.  He is called back by General Hammond after a group of aliens killed some soldiers that were guarding the stargate.  They also took a female soldier prisoner.  After seeing the aftermath of the alien attack and the strange alien bodies that were left behind, Colonel O'Neill confesses that he defied the order to destroy Abydos, the world he had visited before retirement.  He also reveals that Daniel Jacson, the scientist who was thought to be dead, is alive and living on Abydos.
O'Neill is reunited with his old team comrades Kawalsky and Ferretti and joined by Capt. Samantha Carter, an astrophysicist.  SG1 returns through the stargate to Abydos.  They discover that Jackson has taken an Abydan wife, Sha're, and that Skaara, the young Abydan boy that O'Neill cherishes as a son, has grown up into a fine young man.  They also see Jacksons latest discovery: a giant Cartouche thats covered in hieroglyphs that seem to be a map of many stargates throughout the galaxy.
As they marvel, however, the aliens led by the god Apophis, are making use of a similar map.  They come through the stargate on Abydos, kill some of the Abydans guarding the stargate and kidnap Sha're and Skaara.  Ferretti, who was wounded in the fight with the aliens, has seen the hieroglyphic code that indicates the alien's destination.  O'Neill and Jackson are determined to follow the aliens and to save thier loved ones.
With a couple of teams of soldiers from earth, they track the aliens to the planet Chulak. There they discover that Daniel Jacksons wife is now Apophis's Queen; her body has become a host for the parasidic snake like creatures known as the Goa'ulds, who rule this planet and collect life forms from around the galaxy to use as hosts.  They know they can't save her, but can they save themselves and Skaara before the Goa'uld guards kill them and before General Hammond sends a nuclear weapon through the stargate to destroy the planet?

Meanwhile, the real O'Neill who is now revived, returns to the SGC only to learn that he has been duplicated.  Carter and Jackson have discovered that the crystals contain energy beings that can read minds, mimic people and communicate.  The beings tell their story about their encounter with the Goa'uld and also say that they cannot survive in Earth's intense electromagnetic field.  This could mean bad news for the O'Neill double as he becomes highly unstable, putting Sarah (O'Neill's wife) and others at great risk.  Sara and the double are found in a hospital emergancy room.  The double explains that he never meant to hurt anyone.  He was trying to heal O'Neill but found that the Colonel's greatest pain was not physical, but emotional.  The grief from the loss of his son, Charlie.  In a final gesture, the double takes the form of Charlie and giving Sara and Jack something that they never had.  A chance to say goodbye to their son, Charlie.
