You get different sizes trying to compare the lifeboats (Akira vs. Sovereign) and bridge modules (again Akira vs. Sovereign); furthermore, there are different official sources claiming to know the 'real' size, again rangeing from 230m to 470m. Obviously, the CGI-model on DS9 was scaled down after its first appearance on 'First Contact' and later totally out of size compared to the two Defiants in 'Message in a Bottle', VOY. After comparing it with other ships on 'First Contact' and later in 'A Time to Stand' I think ~ 430m is a good compromise.

Challenger

I have no idea how the ship may have looked like, the only things for sure are that standard Galaxy-class saucers and the tower of a Typhoon-class submarine were used to create this vessel. Allthough I think the ship may have been larger (up to ~ 560m), I'll go for now with the assumption the nacelles of the Challenger were the same as the ones attached to the Galaxy-class vessel. By doing this, we get a length of  ~ 390m.

Virtually nothing is known about this baby. I'm not even sure if the Constitution-nacelles and the Excelsior-parts are of the same scale, but for now I assume the Excelsior-parts are scaled 'right' (Actually, my first try on it had 1:1-scaled nacelles, but from the reference screencap it appeared the nacelles are mounted behind the saucer and are longer than the rest of the Excelsior-class hull. This, however, was not realizable with 1:1-nacelles, so I decided to  enlarge them a bit - you can see this if you compare them with the Constitution-class  in my chart.).
 Furthermore, there are at least three different sideviews of this ship, each showing the saucer in a defferent position in relation to the secondary hull. It's dificult to decide which one is the most accurate, but for now (until we get some better views on that ship or pictures) I'll take the one I think the most accurate. So please take the scaling of this ship as a very rough estimation.(BTW, the picture in the chart is my own 'kitbash', created from a Consitution and an Excelsior-class schematic. ;-) )

Maybe the DS9TM's scale is a little long (170m), comparison with other ship classes revealed sizes of 110m to 170m. The only one really out of every scale was 'First Contact', compared with the Sovereign at ~ 685m we'd get a 50m-Defiant.
We can see two Miranda-class ship escorting the Defiant in 'DS9: Sacrifice of Angels'. Again going with same-scale nacelles of Miranda and Constitution, the Defiant's scale should be around 150m. Finding a compromise (with this episode as a reference base), I'll accept the 150m-length.
Excelsior

Allthough DS9TM gives a 511m-scale, other sources such as a design sketch done by ILM for 'The Search for Spock' give a scale of ~470m. In fact, the comparison chart done by the studio for Star Trek III gives the length of the Excelsior as 1531 ft., which is 466.64m. The design sketches of the Enterprise-B for 'Generations' also give a length of 467m, furthermore the Encyclopeida accepts the scale as the official scale of the Enterprise-B variant. But since the Excelsior itself is 467m long, the 'B'-variant should be about 3-4m longer (because of the rear nacelle-fins and other small modifications).

A difficult decision; if the nacelles are 1:1-copies of the Galaxy-class, the ship would be about 440m long. On the other hand this seems impossible if we concider the fact that the connecting dorsal is only 5 decks tall. Therefore, the ship has to be much smaller.However, the graphic I used is from the Fact Files, there's no other detailed reference available. In other words: We don't know if the connecting dorsal is really only five decks tall. If it is (compared with the Defiant-class this time which is also five decks tall), we'd get a size of  ~ 225m. Until someone shows me more accurate pictures, I simply have to assume the Fact Files had access to material that we don't have, maybe were even able to examine the study model. So until that point of time we get some definite answers I'll leave a 225m-Freedom in the chart.(Despite this, if the ship really is a destroyer, maybe a successor of the Hermes- and Saladin-classes from Franz Joseph's Manual, a smaller ship would be more fitting.)

Every time the  ship appears to be ~ 440m. The only out-of-scale appearance was 'Generations, compared with the Miranda and Oberth, the ship was about 670m (!).

Assuming the base for this kitbash was the Ambassador-class vessel (saucer, secondary hull, bridge dome), the ship should be ~ 575m. The nacelles on the other hand appear to be Galaxy, getting a 490m-scale with that. The nacelles are slightly out-of-scale if the main body is an Ambassador-hull. The nacelles should be a bit smaller. I resized that part of the image to fit with the Galaxy-nacelles and the Ambassador-body. That way, we get a 540m-ship. The image in the chart has been altered to resemble this modification which is obviously an error caused by the Fact Files. (Of course, when Greg Jein built the model, he could have used parts of different scale-models thus getting this error. I simply assume that starfleet used standard versions of the parts available, nothing resized in any way.)

Allthough the ship seems to be only a minor variant of the Nova-class, the comparison with the Negh'var-battleship shows a ship that should be more than 400m long. On the other hand, we saw Admiral Janeway's shuttle flying next to the ship, and it appeared to be as large as the standard-Nova class.

A shot of the ship seen on TNG (the shot was reused several times) showed an overscaled Oberth, about 300m. Comparison with the Bird of Prey doesn't make sense because I doubt there is anyone who can tell me how large that ship really was. We have, however, the MSD deck chart. derived from it is the size of about 165m. The cpmparison chart done for 'The Search for Spock' shows a 395 ft.-Grissom, which is 120m. Taking both source into account, I assume the ship is ~ 130m.

I can't grant it's correctness.(If we assume the thing on top of the nose section is some sort of cockpit window - maybe part of the bridge - the 350m-estimation seems to be somehow correct.)

Ship from the DS9TM; obviously the 'Proto-Voyager' seen in 'The Art of Star Trek' and 'A Vision of the Future: Star Trek Voyager'. The ship was pictured in the 'Making-of-magazine' in direct comparison with the Enterprise-D, but obviously the magazine only used the Proto-Voyager because it was the only top view available, hence the sice of 344m for the ship. Going with escape-pod sizes, deck count and other things (the two guys standing on the phylon, for example ;-) ) I was able to figure a rough overall length of ~ 440m. Bet Janeway would have loved to get her fingers on this baby. :-)

Ship from the DS9TM, an Excelsior-class kitbash, sometimes referred to as the 'Medusa-class', with three warp nacelles and no secondary hull.I have no idea how to sace it since the nacelles and 'saucer' are both Excelsior style, but different scales. So this ship stays a mysterium. Taking the nacelles as reference source, we get a ~ 365m-ship, with the saucer we get a ~ 390m-ship.

What I left out: Various study models seen at the Wolf 359-graveyard (mostly STIII-Excelsior studies) and 'TNG: Redemption'; ships that only appeared on data-sheets and viewscreens (such as the various FASA-designs seen on some early TNG-episodes); the modified model of the Nebula-class Melbourne, seen in Riker's room in 'Future Imperfect' and the Nebula-class variant seen as a model, too, in Sisko's office, along with other 'model-only'-ships; of course the classes never seen on screen; shuttles, bases, freighters and so on (basically all that does not bear an NCC-listing). Only exceptions are the timeship Relativity from 'VOY: Relativity', Data's Scout Ship from 'Insurrection', the Holoship from 'Insurrection' and the tug-type vessel from 'DS9: A Time to Stand'.
