The Reasoning

Argument 1: They are best friends. Best friends make the best lovers.

Argument 2: They love each other.

Argument 3: They protect and defend each other.

Argument 4: They trust and confide in each other more than anyone else.

Argument 5: They learn from each other.

Argument 6: No one will ever be closer to either of them than they are to each other.

Argument 7: They get along great with each other's kids.

Argument 8: Good relationships require a lot more than just physical attraction or sexual tension.

Argument 9: Everyone else around them knows how they feel about each other.

Argument 10: Even Jack can see what they mean to each other, which is why he targets Bailey.

Argument 11: They flirt with each other.

Argument 12: They are the most compatible couple on the show.

Argument 13: They show a more-than-familial interest in each other's romantic relationships.

The Evidence
Argument 1

From an interview with the whole cast on CNN:

    [Davi and Walker's] characters' relationship on the show is a unique one, Davi said; Malone is not only a mentor to Waters, but a close friend. "I think it's the deepest friendship, even human friendship, that they've had, and she is able to take profiling to another level," he said.
Argument 2

From an interview with Robert Davi in TV Zone:

    Davi is also pleased working with his co-star Ally Walker who plays Doctor Sam Waters. While the relationship between their two characters is one based on mutual friendship and trust, the actor says that the feelings Malone has towards Sam are stronger than she realizes. "There is no question that Bailey is in love with Sam but she doesn't see this."

    Robert Davi: Bailey's relationship with Sam is complex. It is not one of father-daughter; it is beyond the obvious flirtatious male-female dance. It is one of love, deep respect and as you know, Bailey was initially her mentor. But their responsibility to the work they do keeps them from crossing boundaries.

As opposed to just letting Bailey leave from the cabin unharmed, Jack "chooses" to shoot Bailey before he confronts Sam, so that she would linger in uncertainty about Bailey's fate.

Jack to Sam about Bailey:
"You don't need him. I'm all you need."

Jack leaves Bailey alive so he will suffer from his "failure" to protect Sam.

Jack lures Sam into remembering the events at the cabin, and then tells Sam that Bailey is dead with these words:
"You should be flattered. The last word he said on this earth was Sam."
