Though all clone troopers were created as genetically identical soldiers, a few elite groups underwent specific traning on Kamino for specialized mission profiles. The clone SCUBA troopers were one such elite clone squad.

Also known as aquatic assault clone troopers, the clone SCUBA troops excelled in underwater operations and combat, thanks to their extra training in Tipoca City. The SCUBA troopers were brought in to battle enemy aquatic cultures at their own level. Outfitted with the latest equipment, the SCUBA troopers wore lighter armour than the standard clone troopers, to aid them combat the pressure in the watery depths. Their helmets were variations of the standard facemask, and featured sensors and lenses that could penetrate murky waters, bringing aquatic enemies into clear focus. The helmets also featured breathing apparatus and miniaturized scrubbers to extract oxygen from the water. Finally, the SCUBA trooper used an aquatic propulsion pack and maneuverability jets built into his shin pads to best the underwater natives.

In order to fight effectively underwater, the SCUBA trooper's blaster rifle was modified to work in water. It featured a collimator barrel array that retarded blaster bolt diffusion from the water environment. In addition, the aquatic clone troopers also carried explosives which took advantage on the ocean's ability to transmit concussive shock.

During the Clone Wars, the clone SCUBA troopers were sent to Mon Calamari, after the Quarren Isolation League joined Count Dooku and his Confederacy of Independent Systems. Led by the aquatic Jedi Kit Fisto, the SCUBA troopers battled the Quarren warriors alongside the Mon Calamari Knights. Eventually, the Republic was able to defeat the Isolation League.
