Ninja Scroll is set in feudal Japan, around the 16th century, after the Toyotomi shogunate had been toppled. Jubei Kibagami the main character in this movie, is a masterless, vegabond ninja who offers his services with those who have gold. However, a mission to overthrow the Tokugawa government may end his wandering days for good.

When Shimoda village is wiped out by a contagious disease, the koga ninja of the Mochizuki clan are sent in to investigate. However, all but one ninja are killed horrendously by a hideous rock monster, Tessai and Yurimaru, a man who cares too much for his own vanity. The only survivor from the Koga Team, is a beautiful female ninja, named Kagero. Jubei saves

Kagero from Tessai's dirty sexual intentions, and from here, Jubei becomes embroiled in a quest to save the government from the house of Toyotomi, the ex-government group, who are working with "The Eight Devils of Kimon", who aim to achieve outright power in Japan.

The leader of The Eight Devils of Kimon, is Himuro Gemma who has the very uncanny ability to reincarnate himself, which Jubei finds very hard to believe. The Eight Devils of Kimon consists of seven other warriors, who all have supernatural abilities. These seven other warriors are: Tessai- who can turn his body into stone, and also wields a huge double-bladed sword.
Benisato- a woman who has the ability to control snakes and pythons, some of which are tattooed on to her fine figure.

Mushizo- who has a wasp's hive in his back, and uses the wasps to kill people.
Utsutsu Mujuro- a blind man who's sword fighting skills are as good as Jubei's.
Shijima- who is renowned for his deadly claw and his hypnotic powers. He also has the ability to hide within the shadows.
Sakuro- A pyromaniac, who enjoys making things....Blow Up.
Yurimaru- is attracted to his boss, but has a very effective way of electricuting his enemies as well as having the ability to teleport.
With the help of Kagero, and Dakuan, a dirty old government spy, Jubei goes on a mission to stop Gemma from obtaining the gold which was stolen from a shipwreck by the "Shogun of the Dark". With this gold, Gemma intends to become the only "Shogun of the Dark", and rule Japan on-high, with his Devils of Kimon. Only Jubei has the ability to stop Gemma and his evil intentions.
