After reaching the 59th floor, the group runs into a fight.  The guards attack.  After the battle, Cloud finds the Keycard to the 60th floor on one of the bodies.  On the 60th floor, the trio must sneak past the guards to make it to the stairs that lead to the 61st floor.  The door to floor 61 is jammed open.  Posing as a repairman, Cloud gets the Keycard to the 62nd  floor.  Floor 62 is the home of the four Shinra research libraries and to the Mayor.  The Mayor will give you his Keycards to floors 63, 64, and 65 if you guess his password...To do this, just visit the libraries, find the books that are out of place, using the numbers before the title, count the letters and you can guess the password!  This done, the team heads to floor 63, a great place to pick up a few items.  Floor 64 is the gym, and the 65th floor has a model of Midgar the team must assemble in order to get the Keycard for the 66th floor.  Floor 66 is the conference floor.  The trio climbs up a venilator shaft and evasdrops on a meeting of some of the Shinra suits and the scientist Hojo.  They discover that Aeris is going to be experimented upon in order to forward the Neo-Midgar project.  The meeting breaks up, and Cloud and Co. head for the next floor.  Once there, they find another of Hojo's research specimens.  Also, the Jenova creature is being held there.  Cloud and crew use the back elevator to go to the next floor.  Aeris is being held in a specimen cell.  The elevator inside it is activated, and the creature in the lower cell on the 67th floor(not Jenova)is brought up.  Barret manages to break Aeris out, and the other specimen, named Red XIII, attacks Hojo.  Red XIII is very intelligent, and offers his assistance to the party.  Hojo calls up his newest experiments, and Cloud orders one of the team to take Aeris to a safe place.  Cloud, Red XIII, and the remaining party members fight HO512, and then head for the rendevous point, the elevators at the 66th floor.  Once there, they are intercepted by the Turks, and taken to President Shinra.  The President explains about the Ancients, the Shinra's interest, and the Promised Land.  After this "meeting" the entire crew is taken to the prison cells on the 67th floor.  Cloud talks to the others through the walls, then goes to sleep.  When he awakens, the door is open?  He goes into the hall to investigate, and finds the guard dead.  He runs to get Tifa, who examines the guard.  She gets the keys to the cells, and the two break everyone out.  The crew splits up, and Cloud heads to the President's quarters. 
The President of Shinra Inc. is dead.  Sephiroth's great sword is sticking out of his back.  Barret and the others catch up, and they hear a helicopter.  Looks like Rufus, the President's son is there too!  They rush outside, and Rufus talks to them long enough for them to not like him one bit.  Everyone except Cloud leaves...Cloud and Rufus are going to square off. 
The four get to the bottom of the 69th floor.  Tifa stays behind to wait on Cloud.  Aeris, Barret, and Red XIII take the elevators to the 1st floor.  On the way down, they are attacked by two machines, the Hundred Gunner and the Heli Gunner.  After making these two bosses into scrap metal, the three reach the 1st floor.  However, now they are trapped...
Back on the roof...Cloud and Rufus have a one-on-one battle.  Rufus runs and gets on his helicopter after Cloud has done a little damage.  Cloud then heads down, meets up with Tifa.  The two steal some of Shinra Inc's vehicles, and the group makes its get-away.  Cloud is on a motorbike, the other five are in a truck.  Cloud has to fight Shinra bikers away from the truck.  Finally, the six reach the end of the road, and are attacked from behind by Motor Ball.  This boss is simple enough to kill.  After that, the six climb down to the ground, split up into two teams, and head out for Kalm Town.
Once there, Cloud tells them the tragic story of Sephiroth and what happened at Nibelheim.  A few years back, Cloud and Sephiroth went on a mission to Nibelheim.  Monsters had appeared in the area, and the two were sent to fix the problem.  Once there, Cloud explored around the town, visiting his mother and Tifa's house.  The next morning, Cloud, Sephiroth, the two other guards, and their guide Tifa, set out for the Mako Reactor.  A bridge collapsed on their way there, and the five were dropped to the ground.  Venturing through the labyrinthine caverns, the group finally reached the reactor.  A loose valve was causing Hojo's experiments to get loose from the reactors.  The Mako energy was being used to create mutants.  Sephiroth explains that normal humans are infused with Mako upon joining SOLDIER.  Then, he wonders, is he normal?  Is his fate to become like one of the mutated humans now residing in bins in the Nibel Reactor?  Sephiroth loses it.  He runs off.  Cloud finds him in the basement of the Shinra mansion, reading like someone possessed.  Finally, Sephiroth quiets.  He tells Cloud about the Cetra, and then goes WAY off the deep end.  Sephiroth sets the town ablaze, then heads for the Reactor.  Cloud follows him.  Cloud sees Sephiroth kill Tifa's father, attack and wound Tifa.  Sephiroth, who believes that he is Jenova's son, and knows that Jenova is residing in the main room of the reactor, goes to free his "mother."  Cloud follows him and challenges him.  After that, things are blank.  Cloud can't remember what happened.
After the story, Barret gives Cloud a PHS, a device that will allow party members to switch places.  Then, Cloud finds out that Sephiroth is headed for Junon.  He and his team go to the Chocobo ranch, catch a chocobo, and follow Sephiroth's path.  It takes them through the Mythril Mines.  The Turks are also following Sephiroth, and are also in the Mythril Mines.  Elena, a new Turk, slips and tells the mission to Cloud and Co.  Tseng shows up, asks after Aeris, then the Turks leave.  Cloud and crew head out and look for Junon.
They are attacked in one of the forests by a mysterious ninja.  After defeating her and going through a little dialouge, the ninja, Yuffie, joins up.  The group continues on to Junon.  Once there, they proceed to the beach.  A young girl, Priscilla, is playing with a dolphin.  A monster appears, nearly drowns the girl, and then attacks the party.  After killing the Bottomswell, Cloud must recessitate the girl.  He does this, and her neighbor takes her home.  Later, she awakens, and gives Cloud the whistle to use so that he can reach the main city of Junon.
Once Cloud reaches Junon, he disguises himself as a SOLDIER and joins in the parade in honor of Rufus.  Then, afterwards, post reception and all, Cloud is able to sneak aboard a ship bound for Costa Del Sol.  The rest of the gang has made it onto the ship, and are hiding out, waiting for Cloud's signal.  Cloud and Barret go and spy on Rufus and Heidegger.  Then, the alarm sounds.  Sephiroth is on board!  The party is quickly formed, and goes to the ship's galley.  Sephiroth appears, and leaves behind a nasty little Jenova creature for Cloud and Co. to deal with.
After defeating the creature, the ship docks in Coasta Del Sol.  Hojo is lounging on the beach, and tells the crew "head west."  The crew heads out for Mt. Corel and the destroyed town of North Corel.  Once there, they go to the Gold Saucer.  Barret disappears.  Cloud and Aeris head to the Wonder Square.  Cait Sith reads their fortune, then decides to follow them to see if it comes to pass.  They head to the Battle arena.  A man with a gun arm has just wreaked a little havoc.  Cloud, Aeris, and Cait Sith are imprisoned.  None believe that Barret would do such a thing.
The entire party is now in the Corel Prison.  The desert prevents escape.  They find Barret in one of the houses.  He tells them his story.  Barret convinced the people of Corel to let the Shinra build a reactor.  Dyne, Barret's friend, didn't want to go along with the idea.  Finally, Dyne caved, and the reactor was built.  Dyne and Barret were out of town the day it happened.  The Shinra accused the townspeople of a revolt, and burned the town.  Dyne and Barret had their arms shot off by the Shinra.  Barret has been after them since.  Both Barret and Dyne had their arms replaced with guns.
Cloud and crew need to escape.  The only way to do so is to get the boss's permission and win the Chocobo race.  Barret seeks out Dyne, tells him about Marlene.  Dyne and Barret fight, and Barret overcomes him.  Dyne tosses Barret a silver locket to give to Marlene, and then tosses himself off the cliff.  Cloud and crew then convince the people in charge to let them race for their freedom.  Cloud is the jockey, and he wins.  Dio, the owner of the Gold Saucer, gives Cloud a buggy and an apology letter.  Cloud and Co head out for Gongaga.  They are trying to beat the Shinra to the ruined reactor there.  Cloud and Co. beat Scarlett there and find the Titan materia.  Later, on their way to the village, Cloud and his team run into Reno and Rude, Turks.  After a short fight, they head on.  Gongaga was destroyed by the explosion of the nearby reactor.  Now, the people are trying to live in harmony with nature.  A young man named Zack hailed from here...Aeris seems to know the name...what is the connection?  After leaving Gongaga, the crew heads for Comso Canyon.  Their car breaks down in front of it.  They head up the mountain to the city.  Red XIII is from here.  He gets the guards to let his friends in.  Then, the party splits up.  Cloud and two others go to meet Bugenhagen, Red XIII's grandfather.  Bugenhagen takes Cloud and Co. up in his machine and explains about the life force and the Planet to them.  After this demonstration, the trio goes to the Cosmo Candle, where the others are waiting. They discuss the Black Materia, why Sephiroth wants it, where it is, and the Temple of the Ancients. Red XIII speaks of his mother and his father.  He has a deep-seated hatred for his father.  Bugenhagen appears and tells Red XIII to come with him.  Red XIII, Cloud, and another follow Bugenhagen into the caverns to a sealed door.  Bugenhagen explains about the Gi and the war to keep them from over-running the Caynon.  Bugenhagen opens the door, and the four descend into the crater.  The Gi caves are a puzzle to figure out.  After doing this, Cloud and crew go on to another walk-way that is a puzzle.  Finally, after a third puzzle and a Spider fight, Cloud, Bugenhagen, and Red XIII stand in front of a monstrous face.  This is the dreaded Gi Nattak.  One lone warrior held him and his minoins off...Cloud and Co. fight the Gi Boss, and then Bugenhagen takes them past the fight.  Red XIII looks up and sees his father's petrified body.  Now, Red XIII has pride for his father, Seto, the mighty warrior!
