In a trip to discuss the budget Misato and Dr. Akagi, attend a test of a robot, called JA, which goes out of control. They can't stop it and it is powered by a nuclear reactor so if it is not stopped it could destroy a whole city. Misato devised a plan, in which Shinji in his Eva holds the robot still while she manually shuts down the robot from inside. Thing do not go as planed but in the end the robot stops by itself. A new Evangelion is being shipped by sea on a naval convoy, Misato goes with Shinji and his friends, Kensuke and Touji, to meet up with it's cargo and their special passenger, the next pilot. They meet Asuka, the new pilot, on the ship "over the rainbow". While at see the next Angel attacks. It is as large as the navy ships and sinks the convoy. Asuka and Shinji use the new Evangelion, together under water. They managed to destroy the Angel by holding its mouth open and sending two ships inside to blow it up.
