General Information
The Space Pirates
are interstellar nomads, struggling to conquer the galaxy.
The Chozo are a peaceful race of bird-like people. Samus' suit was created by the Chozo, which explains how the morph ball and arm cannon conveniently work well with the machinery found in the games.
Metroids are flying parasites, with potentially dangerous powers. On a number of occasions, the Space Pirates try to use these creatures to their advantage.
Samus Aran is a bounty hunter. The whole Metroid series comes about when Samus is hired to eliminate the Metroids and stop the Space Pirates' evil plans.

Storyline
Spoilers Ahead!

Before Metroid - Years before any of the games take place, the Chozo race began to inhabit Tallon IV. They used only natural materials to build the wonderous cities on this planet, and thought of it as a sanctuary to escape the trappings of technology and once again be one with nature. But then, disaster struck. A meteor hit Tallon IV, carrying a deadly toxin, known as Phazon. The radioactive material killed or mutated anything it touched, and the Chozo were terrified. The source of this Phazon was an undiscovered creature they called The Worm. The Chozo managed to contain the creature with a barrier called the Cypher. It could only be opened using twelve artifacts, which they scattered throughout the planet. By the time Metroid Prime takes place, the Chozo are long gone from the planet, although their ghosts still roam some areas.

Metroid - A new life form called a Metroid is discovered. Several scientists are killed, and to make matters worse, the evil Space Pirate Mother Brain plans to use the power of the Metroids to conquer the universe. Samus Aran, a well known bounty hunter is sent to the planet Zebes to stop its evil plot. While trying to get through the Mother Brain's defenses, Samus blasts through two of the Mother Brain's most powerful henchmen, Ridley and Kraid, and a Space Pirate armada along with them. Then Samus destroys the Mother Brain its self, triggering a massive explosion in the underground tunnels on Zebes, destroying all of the secret facilities, and seemingly all of the Metroids.

After Metroid, Before Prime - All of the underground facilities on Zebes were destroyed, but Pirates did manage to escape. They split their survivors into two different teams. One went back down to Zebes to recussitate the Mother Brain. The other, carrying all of the remaining Metroids, went to search for another energy source. It wasn't long before the second team located the Phazon on Tallon IV. The planet had long since been uninhabited, except by mutated wildlife, so the Space Pirates moved in. They brought the frigate Orpheon to Tallon IV, captured many different creatures, and then set the Orpheon in orbit. They did experiments on the creatures using the phazon they found on the planet. During all of this, the pirates secretly brought all of the surviving Metroids down to Tallon IV. The pirates came closer and closer to the true source of the phazon, and they found it in the impact crater. Metroid Prime. This is what the Chozo called The Worm. The pirates contained the creature but were still seeking an entrance to the phazon pools in the impact crater. The pirates began searching for the twelve Chozo artifacts to open the Cypher, and found some of them. Before they are finished there, something goes wrong on the Orpheon.

Metroid Prime - After Samus is finished on Zebes, she picks up a distress signal from an unidentified Space Pirate frigate. Now, we all know that there are only two reasons that a distress signal would be coming from the Space Pirates. One reason would be if Samus were there, which she isn't. The other is if their experiments have gone horribly wrong. She flies to the frigate and finds that many of the pirates are dead and parasites are everywhere. What she finds is startling. Many creatures are on the frigate, contained, mutated. She encounters and destroys a parasite queen, and the frigate starts to self destruct. As she is escaping, her suit is damaged by an explosion and she loses many of her weapons and other capabilities. Now, once again, it's time to run. What she finds next is even worse: Ridley, one of the aliens she fought and destroyed on Zebes, has been revived. With the help of robotic enhancements, this beast lives again. She follows this "Meta-Ridley" down to the planet Tallon IV.

Once on the planet, she finds Phazon mines, and lots of pirates. And they have Metroids in test tubes. Samus learns of the Chozo's demise, and the Cypher, and the Worm. As Samus collects the artifacts needed to open the Cypher, and finds replacement parts for her damaged suit, she finds that she is more famous than she thought. Once she was spotted by Space Pirates, an alert was immediately posted. The warrior clad in metal had returned. The pirates had been preparing for another attack ever since the incident on Zebes. They did tests and even mutated themselves trying to copy Samus' suit, and create the perfect super-soldier. Samus eventually reaches the most recent experiment, the Omega Pirate. She defeats the monster, but when it falls, it falls on her. She survives, but when she comes up from the ground her suit is different. She obtained the Phazon Suit and the Phazon Cannon, but is unsure of how to really use them.

Finally, Samus finds all of the artifacts and starts to open the barrier, but Meta-Ridley shows up and destroys the artifact temple. Samus destroys Meta-Ridley, with a little help from some Chozo Ghosts, and he falls off the cliff with a bang. Samus enters the impact crater, ready to destroy Metroid Prime. She uses the Metroid's own power against it, using the phazon cannon. After the battle, in a last attempt at survival, the creature grabs Samus and steals her Phazon suit. On top of that, the crater starts to explode. Samus flies away to safety, but minutes later, a hand that resembles her Phazon suit bursts out of the phazon, and an eye on the back of the hand looks around the room. It isn't over.

Metroid Prime 2: Echoes - After defeating Metroid Prime on Tallon IV, Samus is then led to the planet Aether. A galactic federation ship crash landed on the planet earlier, and were unable to call for help because of interference in the atmosphere. When Samus arrives, it is too late for the federation troopers, and she finds only corpses. There are also space pirates on the planet, once again experimenting with the dangerous Metroids. But soon the pirates have bigger problems than Metroids, and Samus has bigger problems than space pirates.

The pirates, the troopers, and now Samus have all fallen into an ongoing war between the Luminoth and the Ing. A phazon asteroid, similar to the one that landed on Tallon IV, also hit Aether. But instead of just infecting the planet, it also caused a dimentional rift that created two versions: one light, and one dark. The peaceful Luminoth of the light world tried to fight the evil Ing of the dark world, but failed at every attempt. Eventually, however, they got an idea. If they could steal the planetary energy from Dark Aether and bring it back to Light Aether, the dark world would collapse, taking down all of the dark creatures with it. The Luminoth created the Energy Transfer module, to steal energy from Dark Aether, but this also failed, as the Ing gained control of it, and actually used it againt the Luminoth.

When Samus arrives on the planet, she finds an unstable world, torn between the light and darkness. As the dark Ing have stolen most of the energy from Light Aether, the planet is becoming unstable. Darklings are passing through portals into Light Aether and possessing creatures, turning them into dark ones as well. Even the corpses of the galactic federation troopers become infected and try to kill Samus. As the bounty hunter goes deeper into the planet, she encounters what appears to be a dark version of herself as well -- a Dark Samus, powered by Phazon, and seemingly spawned from the same Phazon suit that she left on Tallon IV after destroying Metroid Prime. She fights this Dark Samus numerous times, all while trying to deal with the pirates, the Metroids, and the Ing warriors that strive to destroy her.

To her surprise, after finding a strange item, she also finds a Luminoth still alive, while most have been slain by the Ing, or are in hiding. After speaking with the Luminoth, she learns that the strange item she found was the Energy Transfer Module. As instructed by the remaining Luminoth warrior, she ventures to the temples of Dark Aether, and after many long struggles and battles, she brings the stolen energy back. But now it's time for payback. If Samus can take all of the energy from Dark Aether, it will collapse, and Light Aether will be safe forever.

In the last step of her mission, she ventures to the heart of Dark Aether to battle the Emperor of the Ing, which posesses the last of the energy of the dark world.  After she defeats the Ing Emperor, the entire planet begins to rumble, and she knows she has to get away fast.  But the nearest portal is covered in Phazon, and so is the door that she came in from.  In comes Dark Samus again, stronger than ever, and determined not to let Samus get away.  But, by using phazon to her advantage, Samus destroys her dark nemesis, and gets back to the light world just before the dark one crumbles behind her.  The Luminoth are greatful that she has saved them, and as she flies away, the planet is safe.  But back on Aether, after she's gone, particles of Phazon come together and form the human figure of Dark Samus once again.

Metroid II: Return of Samus - Most of the Metroids on Zebes were destroyed, and the ones that survived were brought by pirates to Tallon IV only to meet Samus once again. Fed up with the Metroids entirely, the Federation sent a team to SR388, the Metroids' homeworld. When the Federation lost contact with the team, Samus was sent to SR388 to finish the job. She kills every Metroid she finds on the planet, even the Metroid Queen. Just before she leaves, she takes one Metroid hatchling, which she brings back to her friends for research. The scientists' findings are astounding. The power of the Metroid can be far greater than they knew. They keep the Metroid in the Ceres research facility. Keeping one Metroid alive can't do any harm, can it?

Metroid III: Super Metroid - After flying away from the research facility she gets a destress signal. Guess where it is. She flies right back to find that Ridley, whom she thinks she killed, has stolen the single remaining Metroid. The first group of Zebes survivors from the first attack must have brought him back to life along with the Motherbrain. Ridley brings the Metroid back to Zebes, and of course, Samus follows, while the Ceres facility explodes behind them. While Samus is fighting her way through the weaker enemies down on Zebes, the Space Pirates are trying to make Metroid clones from the hatchling. So now Samus is on Zebes again, and the underground facilities are completely rebuilt, along with Kraid, Ridley, the Mother Brain. The nightmare has begun again, but this time, she won't let anything escape. Samus easily destroys Kraid, and sends Ridley back to hell. Soon she finds the Metroid Hatchling, now full grown. Suddenly a sidehopper jumps to attack Samus, but the Metroid attacks it and drains its energy. Samus thinks that the Metroid is trying to save her... not at all. The Metroid next turns to Samus and drains her energy until she is almost dead, but then remembers who she is and stops. Then it flies away. Samus continues her mission and finds the Motherbrain, and upon its destruction, a bomb is armed. Samus manages to escape from the underground facilites once again before the whole planet explodes.

Metroid Fusion - Yet again Samus goes to SR388, this time to investigate an orbiting space station. She is infected with the X-Parasite. Samus survives the infection, but the parasite does as well. The parasite creates an exact replica of Samus, which will prove to be one of the toughest enemies she has ever faced. Samus' mission now is to destroy the X-parasite and anything else infected by it. However, she encounters even more Metroids and Space Pirates.

Read the sections in the instruction booklet called The Chozo and The Space Pirates.  There is lots of useful information there.  I'll just go ahead and summarize.

Basically, it tells of how the Chozo, a wandering race of bird-people built their homes on Tallon IV to excape from the trappings of technology, and once again be part of nature.  Twenty years before the game starts, a meteor crashes and spills a great deadly poison all across the land, wiping out the Chozo and mutating everything.  The Chozo built a barrier called the cipher, made up of twelve artifacts, but it was too late.

Then, it talks about Space Pirates.  They are nomads who wander through space, and try to take over the world and kill things.  Typical bad guy stuff.  They were experimenting with the dangerous species known as Metroids (which were supposedly created by the Chozo) and Samus, a woman infused with Chozo blood, wearing a Chozo-made powersuit, was sent to stop them.  While on the planet she destroyed three main Pirate monsters.  Ridley, Kraid, and the Motherbrain.  After the motherbrain was destroyed the underground facilities went with it, and Samus escaped.  After reading some Pirate Data in the game you learn that some pirate frigates escaped.  One returned to Zebes to fix up the underground base and bring Ridley back to life, and another headed for Tallon IV, in search of an energy source.  This is when they find the Phazon.  When Samus steps in, she finds Phazon, Space Pirates, and a sleeping Meta-Ridley all nicely packaged on one frigate.  Now that you know the storyline and can play without feeling that you missed something... enjoy!
