After the Season Finale when Max was captured. Several months have passed as Manticore has rebuilt Max and reindoctrinated her into the X-5's again. Deep inside the bowels of Manticore Max plans her escape from her captors with the vague hope of being reunited with her love Logan. During all this time Logan has not sat idle. With his belief that Max has died, he has gone on a crusade to bring down all of Manticore. Logan has obtained what he hopes is enough information to do just that. Madame X is forced to cut a deal with her newly reindoctrinated soldier or risk losing all of Manticore.

"Proof of Purchase"

Max decides to break things off with Logan until the nano-problems are solved. After the events of the previous ep, she makes it a priority to find Joshua new digs and keep him secret from Seattle citizens. Max tells Joshua what she learned about her DNA, Joshua tells her that they are both special creations of the "Father", who Joshua wants to find.

Agent White has followed Max to Seattle and is also looking for transgenics that might be based there. His strategy: hire a bounty hunter to track down and kill transgenics, and bring back their barcodes. But he's too cheap to pay an X5 enough money to turn against his own kind, so instead he blackmails Alec. There's a retrovirus in Alec's system, so he has to kill transgenics and bring White their barcodes, otherwise White presses a button and kills him. (Kinda like what happened with Skinner and Krycek on The X-Files).

Max and Logan find a fugitive Manticore doctor named Engel, who Max hopes will cure her of her nanovirus. But he's very paranoid, and he doesn't come cheap.

Alec also thinks that a doctor can cure him if he pays him enough money. So he finds work as a prize fighter. Normal is one of his fans. He rakes in alot of dough, but it's stolen by the gangsters who run the club.

Lydecker goes to a Native American burial ground, and finds something that Joe Bob Briggs has been warning us about for years: Evil Canadians. They're looking for something at the dig. Apparently there is a connection to the "Father" that Joshua wants to find.

Max and Joshua go after Alec after they learn of his killing spree. Alec attacks Joshua, but is stymied by the fact that he doesn't have a barcode. He then goes after Max, eventually overpowering her, but he can't bring himself to finish her, and consequently fears for his life. Max makes a painful decision: she has Engel cure Alec instead of her. After curing Alec, Engel goes back underground. Alec leaves owing Max big time. Joshua suggests that they find "Father" and he can cure her. They find one of "Father's" old laboratories, but it appears to be long deserted. Max has a memory of "Father" calling her his "special one."

Lydecker faxes some photos of the dig to a professor at Amelin University. The professor suggests that they meet in person to share their findings. But it's a setup. On his way to the University, Lydecker's SUV is run off the road, and into a river. Highway patrolmen find the SUV, but there is no body. They decide to "drag the river" but they will probably not find anything, no body generally means no death. Although Lydecker manages to avoid being fish food, his photos do not, as one of them is seen floating down the river.

"Radar Love"

Logan's police friend, Detective Sung, is investigating some grisly murders in Seattle's Koreatown district. It hits close to home for him because this is where he grew up. The murders are actually the work of a virus being developed by a mad scientist named Cyril Ellroy, for use against transgenic escapees. The stakes raise when Ellroy takes his creation to Agent White.

Max is dealing with Logan's growing closeness to Asha, when Rafer from "Meow" appears. He's a paramedic now. He's also a poor substitute for Alec. There is the infamous Max/Rafer and Logan/Asha double date.

Asha is arrested for alleged terrorist activities committed when she was in the S1W. Max breaks her out of jail, but when Logan goes over some files concerning Asha, he finds some things which disturb him.

Max and Joshua take Ellroy down, and Asha is forced to relocate because of the police problems. Unfortunatly, Rafer is still around.

Anyway, Max, Joshua, and Rafer go out for a Halloween get together, and encounter Sally, a transhuman with starfish DNA. Sally finds himself split in two, so Max and Joshua have to stop the other half of him from carrying out the assassination. There's alot of surreal dream stuff, and Rafer's mom is a fortune teller. The silver lining: Rafer leaves.

Joshua has a "brother" named Isaac, who has more exaggerated canine features, and is also killing cops. He doesn't talk, so we don't know why. Max is convinced that Joshua is innocent, so she sets out to find him and has a run-in with Isaac. Max is forced to watch helplessly as Isaac escapes and Joshua is captured by vengeful cops.

Alec's back, working for Jam Pony, and quickly befriending Normal and Max's co-workers. Max is suspicious of him. It turns out that's he's using his new position as a way to distribute a narcotic called Andro. He has Sketchy deliver a shipment for him, but it's stolen by a gang of cyborgs called Steelers. Alec tracks down the Steelers and beats them up.

Max breaks Joshua out of prison, and Joshua tells her about Isaac, and warns her to stay away. After Max reminds him that she cannot be two places at once, Logan laces up the ol' exoskeleton and pairs up with Alec to find Isaac's lair. They succeed, but Joshua locks them in. Max and Isaac fight. Joshua is forced to kill Isaac to save Max.

At Crash, Original Cindy suggests that Max be with Joshua during this difficult time. As she leaves, Alec is propositioned by a Steeler who knows what he is. Max goes to Joshua's place and sees him paying his final respects to Isaac.
