Story:
A string of mysterious serial
murders begin occurring. All the victims die in unbelievable, supernatural
ways, soon the police dub these crimes "impossible crimes". It is
soon learned that the murderers are monstrous unidentified life forms,
simply called the "Unknown".
Normal humans are helpless against them, bullets don't affect them, and they have unimaginable power, but there is hope. 3 Kamen (Masked) Riders appear and begin their battle to save humanity from this set of supernatural beasts.
Despite the grim description, KR Agito is a very, very funny series and a good drama. The fight scenes are a must, but they are not what the series revolves around. This is a series that puts all it's effort in excellent charaterization. I dare people to watch this series and to try not like the main characters, it's just not possible.

Shouichi / Kamen Rider Agito:
Shouichi is a generous, simple, all round nice guy. His ideal life is to just work in his garden and please his foster family, the Misugi. However he also has amnesia. Further, he possesses another form that he knows nothing about. His other self is Kamen Rider Agito. All he knows is that he must become Agito to fight the Unknown, a mysterious life form that kill humans. What is Agito and why does he have this power? Why does he have amnesia, what's hidden in his past? And as Agito, how can he build his future? |

Makoto / G3 System:
(Stands for Generation 3) The pretty boy of the series. Hikawa Makoto is a cop that wears the G3 System, a cybernetic armor designed to battle unknown life forms. Hikawa is earnest, straight forward, and honorable, although also kinda simple and clumsy. His mission is to stop the Unknown from continuing their impossible murders. He works in the G3 Unit with Ozawa and Omuro. He spends a lot of time butting heads with his rival, Houjou Tooru. His comedy scenes with Shouichi (Agito) are the highlight of the episodes |

Ryou / Kamen Rider Gills:
Ryou's great, one of my favorite characters. The bad boy of the series, he spends his time punching the main characters. Still, you'll understand his angst when you see all the pain that he goes through. His journey to find acceptance with himself is but one of the many touching aspects of Agito. |

Mana live with Shouichi and her uncle Misugi. Mana has some telepathic powers, but she keeps them secret. How did she end up living with her uncle? Why does she have these supernatural powers? |

The creator of the G3 System, she's one of the best characters in the series. Raised in America, she's blunt and sharp tongued. If anything is on her mind, she'll definitely let you know. She oversees G3 battle operations from the G Trailer command base. Her fellow operator is Omuro, he's the comic relief, and does an excellent job at it. |

Here I'll explain all the mysteries for those of you who've seen the whole series, but would like a detailed explanation of some of the finer points of the series. Warning, if you read this without seeing the whole series, it'll definitely ruin the experience of the show.

Ground Form - Agito's base golden form. When his Agito cross horns open, his power maximizes. Stone on his chest is called the Wiseman's Monolith. Henshin belt is the Alter-Ring.
Storm Form - Blue, speed form. Weapon is the Storm Halberd. The belt when blue is called Dragon Eye blue.
Flame Form - Red, strength form. Weapon is Flame Saber. The belt when red is called Dragon Eye red.
Trinity Form - Previous 3 forms combined
Burning Form - New belt, completely new form. Here the Agito horns are already open. Insanely strong, Burning form seems to be Shouichi's berserker and least controllable form. Completely lacks all the grace and control that the previous forms have.
Shining Form - When bathed in light, Agito's burning form changes into his ultimate form. When he moves, he's truly one with the light.
*Another Agito - The 3rd Agito, Kino Kaoru's, form. Strangely enough everyone else that's turned into Agito looks like Shouichi's ground form. (Bike: Dark Hopper)

Sawaki Tetsuya explains that Gills is an incomplete form of Agito (thus explaining why Ryou's body goes wonky after he transforms). Although I remember someone else saying Gills is within the same species as Agito, which might explain why the mysterious young man didn't kill Ryou when they first met. Although apparently Gills is powered by "the seed of Agito" since the Mysterious Young Man was able to take it
They never explicitly explained Ryou's cause for becoming Gills. (Hikawa tried to find out, and we all saw where that got him). In episode 1 they say he was in a truck accident and survived (after that his body goes erratic and he ends up in the hospital). Maybe that was the cause. Then there's Ryou's father, who is bathed in the light and then dies. We all know that Agito's seed is passed down through the bloodline, so maybe somehow Ryou got his power that way.
Gill's horns reflect his power level. As he weakens his horns become smaller. Stone in forehead is the Wiseman's orb.
At first Gills' transformation would hurt Ryou's body. But after
being healed by Mana, the transformation no longer had its terrible after
effect. After being beaten to near death, Ryou was given another's
Agito seed, and was able to power up to Gills Exceed
Background information: Once when chasing criminals, Tsukasa took a bullet in the right arm for Houjou, changing his dominant hand to his left hand. As a result of being hospitalized, Hanamura had a chance to kill his ex-fiance, Tsukasa's sister, who had rejected him.
The tipoff was the pickle sandwich (from Hanamura's bakery, he was selling the same sandwich as the kind Tsukasa's little sister made) and the wristwatch. Since Tsukasa became left handed, he wears his watch on the right. So when Hanamura's watch fell off, Tsukasa made the mistake of putting it on Hanamura's right hand (Hanamura is right handed of course).
2. Who is the mysterious young man?
There are two of them. They're not really people so much as they are gods. One stands for darkness, the other light. Darkness created the humans. Light planted the seed of Agito within the humans.
So while Darkness loves his children, the humans, he hates the seed of Agito within them. So he's reluctant to directly kill humans, thus he sends his emmisaries, the Unknown, and Sawaki Tetsuya to do his bidding.
3. What is the Seed of Agito?
According to Sawaki Tetsuya, Agito exists to protect humanity from those who would seek to limit humanity's unlimited potential. Agito is a symbol of constant evolution (in fact I think that's what Agito means in German). On the Toei Agito webpage it says at the top "Alpha and Omega, the beginning and the end, the first and the last". While I'm at it, Agito also means "gills" in another language. Japanese are masters of puns aren't they?
4. Why did Ryou become Gills?
That's not known. Could be the truck accident mentioned in episode 1. Could be his father was on the verge of becoming Agito, then died, thus passing his power on to his on. Maybe Ryou was just ready to become Gills (not sure if he had supernatural powers or not)
5. Why do the Unknowns attack people with supernatural powers?
The Unknowns do not kill humans at random. In fact, their goal isn't to kill humans at all. They only kill those on the verge of becoming Agito (and thus "no longer being human"). And before becoming Agito, people display signs of supernatural powers. Not sure if Shouichi, Ryou, or Kana (chef girl at the end) displayed any of these.
But towards the end, the Mysterious Young Man decided to kill all of humanity, beginning with the Scorpios. So people that died in the doppleganger incidents probably didn't necessarily have supernatural powers.
6. Why do the Unknown do those weird hand signals?
Well, just as the Agito mark appears and gives Agito power, the Unknown draw the sign of the Mysterious Young Man (it's also tattooed on his hand). Yup, after many years I figured out what the Unknown are doing.
7. Why did Shouichi's sister die?
Committed suicide, believing the power of Agito was evil. Sawaki Tetsuya tried to save her, but was unable to (thus the Mysterious Young Man believes he killed the world's first Agito). A little later Sawaki Tetsuya also died, probably through suicide, and was revived by Mysterious Young Man to be his emissary.
8. So who killed Kazaya Mana's father, Kazaya Nobuyuki?
Apparently Yukina lost control of her powers and did it by accident.
9. And just how are Yukina, Nobuyuki, and Sawaki related?
Well, Sawaki's real name is Tsugami Shouichi. Professor Kazaya and Tsugami are both professors, they studied Yukina's supernatural powers until Yukina lost control of them. Yukina created the inverse ball, and the tape with the "come here, come here" voice on it (paralleling Shouichi's beach dream with his sister, and being the opposite of the Sawaki's dream where Yukina says "stay away, stay away", before she commits suicide)
10. So why does Shouichi have amnesia?
On the Akatsuki-gou ferry boat, he turned into Agito for the first time, fought the first sighting of the Unknown, and was knocked into the sea for a couple weeks. When he was washed ashore he had amnesia
He carries an empty envelope addressed to Tsugami Shouichi-sama, that's why he has that name. The content of the letter was given to Kino on the boat so that he may look at the foreign characters. The letter is later found at his house by Houjou and shown to Mana. Mana finds out the letter was written by Shouichi's sister Yukina to the real Tsugami Shouichi
11. Okay, then what happened on the Akatsuki-gou?
With Yukina dead, Shouichi was the next candidate to become Agito. The Unknown was targetting Shouichi. Luckily the Mysterious Young Man of light (what's left of him) appeared on the Akatsuki-gou to awaken the seed of Agito in Shouichi, so that his life would be spared. This pillar of light was spotted by officer Hikawa, who promptly rescued the Akatsuki-gou passengers all by himself.
Because the maritine guards didn't send a boat out, a conspiracy occurred. Since the maritine guard was friends with high up officials, they covered up the incident, and gave Hikawa a "bribe" by letting him be the equipper of the G3 System. (This of course is all Houjou's theory)
Unfortunately for Shouichi's fellow passengers, the light beam tha bathed Shouichi also caught them as well, thus dooming them to soon become Agito, and thus be targetted by the Unknown. The Unknown let them live, as they were still human, but warned them to "never speak of this... ever!". Thus when Shouichi and Ryou found Akatsuki-gou members, they were as tight lipped about the situation as possible. All the Akatsuki-gou members lost their previous lives because of this incident. Some had breakdowns, all lived in fear. At least Kaoru and the young man survived though.
12. So how's this connected to Kamen Rider Kuuga?
Well, they talk about Unidentified Life Forms (the enemies in Kuuga). They mention the Number 4, which was the police code name for Kamen Rider Kuuga. The G3 System was built to fight off the Unidentified Life Forms.
But there's also some inconsistency in the dates. They say it's been 2 years since the last sighting of the Unidentified Life Forms, however, this is not consistent with the dates in Kuuga (since they aired right after each other there shouldn't be a 2 year gap)

Kazaya Nobuyuki is murdered. Shouichi discovers Professor Kazaya dying.
Sawaki Yukina "commits suicide".
6 months before the series start (Half a year into 2000)
-On the Akatsuki-gou, Shouichi shows Kino a letter from his sister.
Kino remarks he doesn't recognize the language.
-Akatsuki-gou ferry boat accident. High level Unknown is targetting
Shouichi's awakening super natural powers. Mysterious young man in
white appears and awakens the power within Shouichi. Unknown appears. Shouichi
transforms into the second Agito before being thrown in the ocean.
-Shouichi drifts in the ocean for 2 weeks, before emerging on a beach
with amnesia. Note that in some language, Agito means gills.
2001
-We learn it's been 2 years since the last Unidentified life form sighting
has taken place (KR Kuuga reference)
-Sometime before the series starts Ryou is involved in an accident
that may or may not have triggered his transformation.
-Ryou's father dies at an unknown time. Perhaps the power of Agito
was transferred from father to son, thus creating the imperfect Agito known
as Gills

it, along with evidence of supernatural power
-Houjou discovers the missing letter in Kino's house. Shows it
to Mana. Mana displays supernatural powers. Mana reads the
letter and learns the history of the mysterious young man (in black) and
his countepart (in white)
Agito has secret identities, people brought together by twists of fate, and a solid story filled with as many mysteries as there are characters. It's kind of a children's show, but everyone can enjoy it.
Even though it sounds like a mostly guy thing, a lot of "young mothers" started watching it with their children. The 3 main guys are extremely well developed, likable characters, but we all they were watching because they think the guys are cute, heh.
In short, Agito is a solid science fiction drama. The main characters are both likable and believable in their roles. Throughout the 51 episode series, the characters slowly unravel each other's secrets as they grow and change to challenge the mysterious monsters attacking humanity. Even though the main story is a serious one about survival and evolution, the main characters are capable of great silliness during the many humorous scenes.
The battles are fairly choreographed
and usually occur to the really cool song "Believe yourself". Even
if you don't like the fighting, the x-files like story and well written
characters are strong enough to stand on its own. In short, Agito
is an excellent story for any sci-fi fan.
"UNKNOWN", the scum being, slaughters over again as if it funks at God's punishment. The three immaculate souls tremble, being tossed about by the destiny.
The distressing purity, the fathomless and touching delicacy and the worrying sincerity.
They still come not
together in alliance. They fight alone for the reasons of individuals.
All the intentions of the whole world which sparkle in the daybreak are
downed in the deep oceanic blue and the people's mind undergoes continuing
ordeals.
