As far as Joseph being considered to being the "father" of Jesus, he was his LEGAL/adoptive father.
Besides that you have a MISSTATEMENT. Matthew does not say that Joseph was Jesus' father, but that "Jacob became father to Joseph the husband of Mary of whom Jesus was born, who is called Christ."
So Matthew doesn't actually say that Joseph was Jacob's father.
And Luke qualifies his calling Jesus Joseph's son by saying, "as the opinion was...".
But specifically with these genealogy lists, "father" could be either grandfather, father-in-law or under(via brother-in-law marriage), so it's technically correct, particularly since this is in the context of genealogy lists.
So, semi-resolved, I'd say?
