Over ten years would pass between the end of the battle on Naboo and the beginning stages of the Clone Wars. During this time, Obi-Wan had grown to be a very knowledgeable and well respected Jedi Knight. He also tried to pass on his teachings of the Jedi way to his Padawan Learner, Anakin Skywalker, just as his master, Jedi Master Qui-Gon Jinn, did to him. Even though he felt that Master Yoda would be better suited to train Anakin, the Jedi Council kept reassuring Obi-Wan that his experience would help guide his young student down the right path. Had the Council agreed with Obi-Wan and put Anakin under Master Yoda's tutelage, Anakin might not have fallen to the Dark Side as he did.

With a sudden surge in Separatist attacks on different Republic officials, the most deadly of these attacks following Senator Amidala of Naboo, The Supreme Chancellor asked the Jedi Order that they dispatch someone to protect her. In response, the Jedi Council sent Obi-Wan Kenobi and his apprentice Anakin Skywalker to watch over the Senator. While the Senator lay sleeping later that night, a bounty hunter named Zam Wesell made another attempt at taking her life with the help of two poisonous worm-like creatures and a spy droid. This attempt was foiled by the awareness of the two Jedi standing guard outside. As Anakin sliced the creatures in half with his lightsaber before they could bite into the Senator, Obi-Wan saw the spy droid trying to flee the scene and jumped through the window after it. Obi-Wan clings to the droid in an attempt to find out where it came from. Zam Wesell sees the brave Jedi hanging from her droid and shoots it before it can lead Obi-Wan to her. After a high speed air chase, a forced crash landing by Anakin, and a foiled attempt on his own life, Obi-Wan begins to interrogate the Senator's attacker. Unfortunately for the two Jedi, their questioning session is cut short by a mysterious figure who kills Zam with a toxic dart, then flees the scene.

With this turn of events and a valuable clue left behind, Obi-Wan and his apprentice return to the Jedi Temple for further instruction. The Council sends Anakin on his first solo mission to escort the Senator back to Naboo and protect her there, while Obi-Wan is sent to investigate the origin of this dart and find it's owner. After the droids within the Jedi Temple failed to identify the dart, Obi-Wan went to see a living database of information, his friend Dexter Jettster. His friend Dex told him that the dart was in fact a Kamino Saberdart. With this news, Obi-Wan went back to the Jedi Temple to find this planet so that he may go there. After seeing that the planet did not exist in the Jedi Archives, Obi-Wan seeks the wisdom of Master Yoda, who tells him that the record must have been erased. Master Yoda then tells Obi-Wan to follow the gravitation pull of the stars in that area, and he will find his planet. Upon his arrival to Kamino, Obi-Wan is surprized to find that he was expected by the Kaminoans as they were waiting for the Jedi who placed the order, Jedi Master Sifo-Dias, to come and inspect the clones that he had ordered for himself. After seeing the clones and the facility where they were made and trained, Obi-Wan then met the genetic blueprint for these clones, the galaxies most dangerous bounty hunter Jango Fett. After a brief series of questions with the bounty hunter, Obi-Wan came to the conclusion that he was connected to the assassination attempt on the Senator. Before he could take Jango into custody, Obi-Wan was attacked by the bounty hunter and the two engaged in a very heated battle. After Jango thought to have lost the Jedi, he boarded his ship and fled, but not before Obi-Wan placed a homing device on the hunter's ship as it took off. While in pursuit, Jango managed to get behind Obi-Wan and opened fire. It was only by ducking behind an explosion and shutting down his ship's computer system that Obi-Wan was able to escape Jango's tracking system.

Obi-Wan's chase with Jango led him to the planet Geonosis, which turned out to be the main base of the Separatist operations. While investigating further into the buildings on the planet, Obi-Wan heard of the Trade Federations conditions that they would not join the Separatist group until Senator Amidala was dead. Obi-Wan also heard of the others who would be pledging their allegiance to the Separatist movement. With this, Obi-Wan hurried back to his Jedi Starfighter to send a message back to the Jedi Temple on Coruscant. Due to damage sustained from his escape from Jango Fett, Obi-Wan could not reach Coruscant, so he sent the message to Anakin on Naboo, only to find that he wasn't their. Shortly after finding Anakin on Tatooine and sending the message to him there, ordering him to re-transmit the message back to Tatooine, Obi-Wan was captured. While in captivity, Obi-Wan was interrogated by the former Jedi Count Dooku. As Dooku tried to probe Obi-Wan's mind, Obi-Wan used his strength and the Force to block Dooku's attack on his mind. Dooku then resorted to trying to get Obi-Wan to join him in destroying the Sith Lord that now controlled the Galactic Senate. Obi-Wan didn't believe Dooku and refused to join him, a decision that left Obi-Wan's fate in the hands of the Geonosians.

After receiving his masters message and following his orders, Anakin and the Senator decided to go and try to rescue the imprisoned Jedi. The two were then captured and sentenced to death along side Obi-Wan. As the three were faced with a group of vicious beasts waiting to finish them off, they managed to overcome their executioners and nearly escaped. As they were about to be finished off by a group of battle droids, a Jedi task force led by Jedi Master Mace Windu came to their rescue. As the Jedi fought the overwhelming droid army surrounding them, many were killed during the battle. Only after a few dozen Jedi were left alive did reinforcements arrive in the form of the clone army built by the Kaminoans. Led by the Jedi, the clone troopers fought back the droid armies and forces the Geonosis army into retreat. With the fall of his droid military, Count Dooku fled with the Obi-Wan and Anakin in tow. Once the two cornered Dooku in his hanger, Obi-Wan tried to get Anakin to work with him in defeating Dooku but the overzealous youth immediately went at the more powerful Dooku alone, who then disposed of the young Jedi with ease by throwing him back with a bolt of Dark Side energy, leaving just him and Obi-Wan. As the duel continued, Dooku's experience in the art of lightsaber combat proved to be to much for Obi-Wan as he was wounded in the arm and leg. Before Dooku could deal the final blow to finish off Obi-Wan, Anakin jumped in and saved his master. Dooku made quick work of Anakin as well, slicing off his arm at the elbow and leaving his unconscious beside his master. The two were not out of danger yet as Dooku pulled a crane from the wall with his Dark Side powers and threw it at the two wounded Jedi as a diversion tactic to escape from Master Yoda. Once they returned to Coruscant, Obi-Wan expressed his opinion on how their victory would not have been possible had it not been for the clone troopers, an opinion that Master Yoda would add to stating that it was not a victory at all. With the battle on Geonosis, the Clone Wars had officially begun, setting the stage for dark times in the future.
