In voiceover, Mulder talks about conception and birth; technology and miracles.

THE TRUTH IS OUT THERE

Scully's home is filled with pink and blue balloons—her mother is giving her a baby shower. An early guest arrives, Lizzy Gill, a woman Scully's mother has asked to "help out." Scully wonders why they need help, and her mother tells her Lizzy is an experienced baby nurse. While Scully is opening gifts, Lizzy goes into the bathroom. She takes a prescription bottle out of Scully's medicine cabinet, empties it into the toilet, and refills it with... what?

ZEUS GENETICS
GERMANTOWN, MARYLAND

In a room filled with specimen jars of strange, deformed-looking fetuses, a doctor is working. Billy Miles comes in and kills the doctor, telling him "your work here is done," then sets the room on fire.

Agent Doggett is at home, cleaning his gun and watching auto racing on TV, when he is visited by Mulder, who shows him a news report of the fire at Zeus Genetics. They recall that this is the place where suspected research into human-alien hybrid babies was being done, and go to investigate.

FBI EVIDENCE ANALYSIS CENTER

A skeptical Agent Crane is leading the team sifting through the wreckage of the Zeus Genetics fire. He doesn't like it that Mulder is involved with the investigation. Mulder has learned that Dr. Lev, the co-founder of Zeus Genetics, is missing, and that the other co-founder is Dr. Parenti, Scully's obstetrician during the first two thirds of her pregnancy.

PARENTI MEDICAL GROUP
11:47 AM

Mulder and Doggett break into Parenti's office, expecting it to be empty on a weekend. Mulder runs into an outraged Dr. Parenti, who's in the middle of performing a "delicate medical procedure" on a woman. Meanwhile, Doggett has found a roomful of preserved fetuses, just like the ones at Zeus Genetics. Parenti claims that the fetuses are "what we are working to prevent—babies with unsurvivable birth defects." Mulder suggests that they are experimenting with alien embryos.

Lizzy is about to leave Scully's for the evening, having left dinner in the oven. Outside, she is picked up by Duffy Haskell, the man whose previous accusations against Dr. Parenti had led Scully to change doctors.

FBI EVIDENCE ANALYSIS CENTER
8:22 PM

Doggett tells Mulder that teeth and a dental bridge were found in the Zeus Genetics fire. They are awaiting Dr. Lev's dental records for identification. Also found was "unidentifiable biological material fused with laboratory-grade silica." Alien material?

Dr. Parenti is at his office packing up his specimens when Billy Miles comes in.

PARENTI MEDICAL GROUP
8:57 PM

Mulder and Doggett arrive at Parenti's office to find that the door has been jimmied. They split up to search the building. Doggett finds Parenti's head stuffed into one of his specimen jars. Mulder finds Billy Miles, who throws him through a frosted glass wall into the room where Doggett is. As Billy Miles bends over Mulder—unconcerned by Doggett's gun and orders to halt—we see the protruding vertebrae at the back of his neck, evidence of his alien origin. When Billy Miles moves towards him, Doggett shoots him twice in the chest, but he walks past, as if uninjured.

At Scully's home, Scully applies butterfly bandages to the cut above Mulder's eyebrow, while Mulder describes Billy Miles's attack. Doggett thinks Billy Miles was "whacked out on something," but Mulder insists he's a new kind of alien, not the old green-blooded kind.

Lizzy comes in, apologizes for interrupting and leaves the room—but listens behind the door. Then she calls Haskell to tell him that "we've got trouble." But while they're talking, Billy Miles comes up behind Haskell and beheads him with a single blow.

DOWNTOWN WASHINGTON, D.C.
5:18 PM

Doggett arrives at the scene of Haskell's death, where Skinner tells him that the building is the site of an illegal cloning research facility. There they'd found records indicating that Drs. Lev and Parenti had been working with Haskell to monitor Scully's pregnancy.

Skinner takes Mulder outside to ask him about Scully's pregnancy. Mulder doesn't know, but in light of this new information, he calls Scully.

Scully is in the shower when Mulder calls, urgently wanting her to meet with him and Skinner. Afterwards, she finds Lizzy in the bathroom replacing her pills, and screams, "Who are you?"

WASHINGTON MEMORIAL HOSPITAL

After an examination, Scully's doctor tells her that she is fine, and that the pills Lizzy had given her were just harmless vitamin supplements. Scully is relieved, but confused—what was Lizzy after?

At the FBI, Mulder, Skinner, and Doggett question Lizzy. She tells them that she has been working for years on a secret project to create human clones for certain men in the government who are now all dead. They'd had some success making human-alien hybrids and implanting the embryos into human mothers, but the babies all died. Mulder angrily asks, "What's wrong with Scully's baby?" Lizzy insists there is nothing wrong, that Scully's baby is a "perfect human child."

Out in the hallway, Crane tells Doggett that Billy Miles has called and will give himself up at Dr. Parenti's office.

Scully is resting at home when Mulder arrives in a panic, insisting that she pack up and get ready to leave right away. She resists, saying she doesn't want to become the subject of an unending X-File. Mulder tells her, "This isn't about the X-Files. It's only about you."

A team of agents bursts into Dr. Parenti's office, but no one is there. Doggett calls Mulder to tell him that it was a set-up. Mulder rushes Scully out of the apartment, just ahead of Billy Miles' arrival in Scully's hallway. They go out the back way and get into Mulder's car, but it's blocked in and they're trapped. Just as Billy Miles is about to reach them, a car speeding down the street runs him down. The car backs up next to theirs and the window opens. It's Krycek! "We haven't got much time! Get in!"

Billy Miles begins to get up. "Let's go!" Krycek insists. Finally, Mulder and Scully rush to get into his car and they drive away.

At the FBI, Krycek tells Mulder, Scully, Skinner, and Doggett that Billy Miles is a new kind of alien, a human replicant, virtually unstoppable. There are others like him, trying to prevent human interference in their plan to retake the planet. He says they are afraid of Scully's baby, afraid it's "more human than human." He'd wanted to destroy the truth before the aliens could find out, but now that they know, he wants to protect her and her unborn child. But "there isn't a hospital safe enough."

Doggett calls Agent Reyes for help, telling her to meet him in the parking garage. Mulder, Scully, Skinner, and Doggett go down the elevator, leaving Krycek in the hallway. Doggett goes to meet Reyes, but sees Billy Miles there. Mulder, Scully and Skinner rush back into the elevator. They stop to send Scully to go with Krycek back down the stairs to the parking garage, while Mulder and Skinner go on up to the roof to draw Billy Miles off. Scully gets into the car with Reyes and they drive away. Meanwhile, Billy Miles has pursued Mulder and Skinner to the roof.

Just as they reach the exit, Agent Crane jumps out in front of Reyes' car and stops them. A garbage truck is pulling up in front of them. Mulder and Skinner scuffle with Billy Miles on the roof, and manage to knock him off. He falls into the garbage truck's hopper, and is crushed in its compactor. As the truck pulls away, Crane motions Reyes and Scully to go, and they drive away. Crane turns, and we see the protruding vertebrae on the back of his neck!
