Yunosato Onsen
Yunosato is by far my favorite hot spring in Hakone. It is the annex to Okada Hotel in Hakone-Yumoto.

By shuttle bus:

To reach Yunosato, you can take the "A" shuttle just across the street from Hakone-Yumoto station.  The shuttle runs between 10:45 - 18:00.  The driver will ask you where you are going, so that he can skip the other stops not needed.  The shuttle is 100JPY per person.  Just drop it in the container as you board the shuttle bus.  The shuttle runs every 30 minutes.

The shuttle will drop you off at the Hotel Okada.  Go inside and take the elevator up to the 8th floor.  From there follow the hallway to an escalator.  When you reach the top of the escalator, go out the door and follow the red painted ashpalt to the next building.  It will go around the corner and up a small hill.  Yunosato is on your right.

When you arrive, take off your shoes and place them in a locker.  Then give the key to the staff at the check-in counter.  After you have paid the fee and received your towels, go up to the 4th floor.  The ladies is on your right (pink), and the gentlemen is on your left (blue).

By Taxi:

Taxi is always an option.  An estimated one way fare from Hakone-Yumoto station is about 660JPY.
Entrance charges:

Adult (weekday)  1,600JPY
Adult (holiday and weekends)  1,800JPY

Child (3 yrs. old and over) (weekday)  800JPY
Child (3 yrs. old and over) (holiday and weekends) 900JPY
Hours:

11:00 - 23:00 (no entrance after 22:00)

Sauna 12:00 - 22:00
Additional comments:

1.  I recommend to go early enough to use the shuttle and then plan on a taxi to return.
2.  There is a place to eat on the 3rd floor of Yunosato.
