Flight Simulator Pilot Training has ten excellent tutorials with questionnaires/exams at the end of each tutorial, plus a "final exam". The lessons dealing with navigation and charts are below. See Basics of Flight and Flight Lessons for a complete list of lessons which are complementary.
The X-Plane Journal is specifically for Laminar Research's X-Plane flight simulator, but the excellent lessons within the site pertain to all flight simulators. See Basics of Flight and Flight Lessons for the rest of the lessons.

AVSIM Online has a good navigation tutorial at Fundamentals of Navigation - The Basics.

Here's a great little Java applet from Tim Carlson that teaches you navigation using VORs, HSI, ADF, RMI, and DG. You can use it online or download it.
Alfred Bomanns supplies a useful explanation of Great Circle Navigation without maps.
I think this site belongs to Johanv Cranenburgh (to be confirmed) and is a good site for flight simulation information. It's called Flight Simulation Information and Files and includes Reading Enroute Charts.
