The game implies this in a number of ways. Firstly, Sephiroth and Vincent look alike. Compare any two pics of them and you will notice a resemblence. Sephiroth look nothing like Hojo. Hojo is ugly. Also, Vincent acts very surprised when Hojo informs the party that Sephiroth is his son. A little excalmation point appears over his head. Vincent reacts with alarm and indignation. This whole idea does make sense, since Vincent and Lucrecia were lovers. Chances are Lucrecia would have told Hojo the baby was his in order to protect Vincent. This also explains why Vincent was vehemently opposed to Hojo experimenting on Lucrecia's baby; it was his, too.
