Voyager was being followed by artificially created wormholes. Voyager found one that was big enough for a vessel to go through. Dr. Telek R�Mor came through the wormhole and warned Voyager of a Romulan plot to capture the ship. The wormholes were created using dark matter that contaminated Voyager and the crew. Capt Janeway decided to go the Shepard�s Planet to find help against the dark matter. A pair of Romulan spies was sabotaging the vessel, when they were captured. At the planet, a Shepard cured Voyager and the crew of the dark matter. A Romulan Fleet, who was following Voyager, caught up with Voyager at the Shepard�s Planet. The fleet was weakened by the dark matter particles was easily defeated by Voyager. (VOYN DM: Cloak and Dagger) The Voyager crew developed a way to get dark matter particles out of objects. Voyager encountered a confused Kwaisi ships infested with dark matter. Voyager was able to remove the dark matter and went back to the Kwaisi home world, which was infested with dark matter. Voyager was able to remove the dark matter particles from the planet. Kwaisi officials arrested Capt Janeway for contaminating their planet. (VOYN DM: Ghost Dance) After Capt Janeway was released, Voyager kept on retrieving the dark matter in that part of the Galaxy. Four Romulan warbirds and the science vessel, Talvath, came through a wormhole. Voyager battled three of the warbirds to protect the Talvath. After the battle, Voyager was able to recover Chakotay and Paris from the Shadow Universe. (VOYN DM: Shadow of Heaven) The crew of the Defiant read reports on the Borg from the USS Voyager. (DS9N MG: Lesser Evil) Voyager visited an unknown planet. (SNW08 Transfigurations) Voyager visited Abbadon�s Repository of Lost Treasures looking for spare parts. Tom Paris found the shuttle, Alice, and traded for it. After Alice, took over Paris, Voyager was forced to go after the shuttle, which was attempting to enter a particle fountain. Voyager was able to retrieve Paris before the shuttle was destroyed. (VOY Alice) Voyager was attacked by three Hierarchy Assault Class vessels and they were defeated. (VOY Tinker Tenor Doctor Spy) Voyager met with a Kobali shuttle, who had a passenger, the former Ens Lindsey Ballard, who was killed by Hirogens and the body was salvaged by the Kobali. A Kobali vessel met with Voyager to get their new member of their species back. (VOY Ashes to Ashes)

The Pathfinder Project was able to contact USS Voyager with the help of Lt Reginald Barclay. (VOY Lifeline, SCE I: Interphase Part 1, SCE VI: Enigma Ship) Unknown aliens using a temporal weapon to steal the warp core attacked Voyager. Torres and Seven were caught in a temporal time loop. They were able to stop the aliens. (SNW VII: Redux) USS Voyager emerged from a transwarp conduit that had an exit at near Earth. Voyager was sent to bring a group of colonists to Loran II. Voyager stopped at Deep Space Six to pick up the colonists� spiritual leader. (VOYN SW: Old Wounds) Lt Comdr Paris takes command when the changeling posing as Chakotay was discovered. Chakotay was later recovered and the crew of Voyager stopped Dr Moset.
