Some of the things that stand out in my mind:
1. Who gained the most from 911?  The Bush administration. Followed closely by the agency that we would have thought would have prevented this in the first place. 

2.  If there was an attack on the US, would it take us 1.5 hours to scramble any jets?

3. Why did Bush impede investigations into Saudis, including the bin Ladens, both before and after 9/11?  (And what's with this private jet flying them out of the country during the "no fly" time zone?)

4. Why has our gov't refused opportunities to have custody of Osama bin Laden on numerous occasions AFTER he was declared a target?

5. If our country were attacked, woundn't our President be considered a
prima facie target?  In that case, would he continue to a location that had been announced in advance, and sit talking to schoolchildren? 

6.  We know the agency that set up Al Q'aida and Osama bin Laden.  Is it conceivable that they would have set up such an organization and not have it "penetrated" from the start?  Well, no.  We know that bin Laden had been under observation for years, and his phone conversations are on tape.  We know that other countries had spies inside his organization, including France, Israel, Syria, Egypt, and Pakistan.  We also have documentation of a large number of warnings before 9/11 from some of these countries.  These warnings were covered up. 

7.  Remember the  story that a newspaper in New Zealand published an article "Lee Harvey Oswald killed Kennedy" hours before the assassination actually occurred? The story of our having all 19 hijacker's names AND PHOTOS within hours of the attack seems too much like the Oswald one.  There are even stories that one hijacker's passport flew out of the cabin of the plane and was found on the ground near Ground Zero.

8.  The pipeline.  Well, it had been planned in advance, and now it looks like it's going ahead full steam.  We even installed a "former" paid Unocal consultant as Prime Minister of Afghanistan.  More importantly, it is clear from worldwide reports that the war in Afghanistan had been planned for October, 2001, from months in advance.  Just in case something like the Trade Center disaster happened to occur in, say, September.
