Step 1
Once you cut your flower out, place it on a soft, firm surface.  I saw this technic done on a TV show.  The person had used some sort of rubber foam pad as well as professional tools, but since I'm not a professional, I just went ahead and used my palm.
Step 2
Take a pen with a round top, or anything with a smooth round top. Place the rounded point onto the center of the flower and press down. 
Step 3
Gently grind the paper flower into the soft surface by "drawing" small circles in the center of the flower.  While this happens, the paper flower should be rotating while you're pressing down.  If it isn't, that means you're not pressing hard enough or too hard.  Do this for about three to five seconds. 
Step 4
Your end results should look like this.  I thought that one layer wasn't enough for the flower, so I pressed another cut out and put that over this one.  It makes the flower look like it has more petals.
