Sonic Chronology:
Brave New World
(Sonic 51 – 71 & Knuckles 1-28)

3236, continued:

*Victory!
Sonic Super Special 4: “Down and Out in Downunda” & Sonic 51: “Reality Bytes”
The Freedom Fighters give Sonic a medal for his bravery, not knowing that Robo-Robotnik sent it. They then join the victory celebration. Bunnie and Antoine tell of how they escaped the Downunda Prison Camp, and a postcard arrives from the Downunda Freedom Fighters telling of their defeat of Crocbot.
That night, the medal gives Sonic a nightmare of Robotnik returning and roboticizing everyone, but Uncle Chuck is able to deactivate the medal before it can kill Sonic.

--The night of 50/SS6.

*Sonic 52:
“The Discovery Zone” -- The day after Sonic 51.

“First Contact” --The same day as “Discovery Zone”.

*The Dark Legion
Knuckles 1: “The Dark Legion: Army of Darkness”
Knuckles 2: “The Dark Legion: Sins of the Father”
Knuckles 3: “The Dark Legion: Blood is Thicker”
--Between Endgame and Knuckles 4. Takes place in about a day, so it could conceivably be the same day as Sonic 52.

*Sonic Super Special 2: “Brave New World”
--Super Special 2. The day after Sonic 52.

*Lost Paradise
Knuckles 4: “Lost Paradise: The Phantom City”
    Knuckles 5: “Lost Paradise: Fallout”
Knuckles 6: “Lost Paradise: Zero Hour... And Counting”
-- Prior to Sonic 53

*Sonic 53:
    “Unfinished Business
--Shortly after “Lost Paradise” and “Brave New World”

“Sounds of Silence”

*Super Special 5:
    “Total Re-Genesis”
-- Occurs some time between Sonic 51 and 57. I have chosen the latest possible period of free time.
    “Stop... Sonic Time!” (bookends)

--I assume the bookends took place around the same time as the “present” seen in “Re-Genesis”

*Super Special 7: “Parallel Paradigm” & Sonic 57: “The History Device”
SS7 takes place first, but its' epilogue takes place after Sonic 57.

* Antoine meets up with his old flame, Tatiana, but choses Bunnie over her.
-- Sonic 137: “One Part Ooh-La-La, Two Parts Treachery” - main flashback. The art in the story is full of anachronisms, and the outer framing device has questionable continuity... However, the story does seem to be the only explanation for Antoine's comment (referring to a woman by the phrase that became the title of this story) in “Parallel Paradigm”. As Bunnie learns the explanation for the comment in main flashback, that main flashback must be after “Parallel Paradigm”, despite the fact that the outer framing refers to the main flashback as being “right after” the defeat of Robotnik.
