If there is rust under the vinyl, you need to deal with it before putting the new vinyl on.
The only guaranteed permanent solution is to remove all of the rust and weld in new sheet metal. But if that's too drastic for your budget/skills, you can try applying a rust inhibitor. See the discussion Repairing roof on the Vintage Mustang forum.
